He spent most of his time in a laboratory trying to further exploit the Autobots&#039; flight capabilities – a scientific dead end, but one [[Optimus Prime (Prime)|Optimus Prime]] placed great hope in. He was absent when [[Megatron (Prime)|Megatron]] entered [[Iacon (city-state)|Iacon]] and stole the [[Plasma energy|Plasma Energy Chamber]], but accompanied Optimus with [[Bumblebee (Prime)|Bumblebee]] as back-up during the rescue of [[Sentinel Zeta Prime|Sentinel Prime]] from [[Kaon]]. They then moved to rid the [[Dark Energon]] from the [[core]] of Cybertron. While descending, Jetfire was tempted to try some Dark Energon, but Optimus told him if he did, Prime would have to kill him. &lt;br /&gt;

Ironhide led a squad of Autobots to defend the [[Decagon]] during the [[Decepticon]] invasion of [[Iacon (city-state)|Iacon]]. Heading underground, the three Autobots found [[space slug]]s working to clear the Dark Energon crystals. When they were sealed off in a cavern, another slug came in and killed an attacking Decepticon, to which the old, knowledgable Ironhide offered the [[universal greeting]], but the slug simply ignored them and moved on with its task. The three Autobots then found a trio of slugs with [[Ion Displacer]] turrets on their backs, and provided cover fire for the slugs as they made their way through Cybertron. Unfortunately, a [[corrupted space slug]] attacked the trio, knocking them underground and killing the slugs. Regrouping at the core, they were attacked by the corrupted slug, and managed to defeat it. Unfortunately, the Dark Energon corrupted the [[Primus|Core]], which could only purge the corruption by shutting down all systems, leaving Cybertron uninhabitable and forcing the Transformers to leave Cybertron. Before departing, Ironhide and Warpath witnessed Optimus receive a part of the Core&#039;s essence, the [[Matrix of Leadership]].&lt;br /&gt;

During the [[Decepticon]]s&#039; siege of [[Iacon (city-state)|Iacon]], Ratchet was assigned to Optimus, and helped him rescue a courier named [[Bumblebee (Prime)|Bumblebee]], who informed Optimus that with the presumed death of [[Sentinel Zeta Prime|Zeta Prime]], the Council was putting him in command. The three of them headed back to the command center, receiving a message from [[Jetfire (Prime)|Jetfire]] that the [[Aerialbot (Prime)|Aerialbots]] were being overwhelmed and needed support. It was decided that the planetary guns, disabled earlier by [[Megatron (Prime)|Megatron&#039;s]] forces, needed to be brought back online. Informing Jetfire that he was taking temporary command, Optimus took Ratchet and Bumblebee with him on the mission, though when Ratchet questioned the &amp;quot;temporary&amp;quot; part, Optimus brushed it aside.&lt;br /&gt;

When that mission was completed, they decided their next stop was the [[Decagon]], in order to re-establish communications and coordinate Iacon&#039;s defense. Hitting serious resistance, including several [[Decepticon war machine]]s and more than a few damaged lifts which Ratchet puzzled out a way around, they nonetheless prevailed with help from Jetfire and [[Ironhide (Prime)|Ironhide]], before reaching the Decagon itself, where they encountered the former Autobot [[Air Commander|Sky Commander]], [[Starscream (Prime)|Starscream]]. They managed to defeat him as well and retook the Decagon.&lt;br /&gt;

After Optimus was named the new [[Prime (rank)|Prime]], he went on a mission to free [[Cybertron]]&#039;s core of Megatron&#039;s [[Dark Energon]] corruption. In order to do so, however, he needed to open the [[Omega Gate]], which would require freeing [[Omega Supreme (Prime)|Omega Supreme]] from Decepticon captivity. Omega was still badly damaged from his battle with Megatron&#039;s forces, so Optimus called in Ratchet, whom Prime, [[Warpath (Prime)|Warpath]], and Ironhide protected during his operation to repair Omega Supreme. After the Omega Gate was opened, Ratchet returned to base with Omega, as field repairs could only do so much.&lt;br /&gt;

When [[Trypticon (Prime)|Trypticon]] fell to the surface from orbit, Ratchet organized the rescue effort. After Trypticon was defeated, he praised Optimus on his success, but was the price paid was costly - many Autobots were lost, and those remaining were now forced to abandon Cybertron while the planatary [[Primus|Core]] repaired the damage.
