After releasing a doomsday weapon, Optimus Primal must face the consequences of his actions.

Synopsis
The storm continues to rage, as Optimus Primal (controlling the lethal Plasma Energy Chamber) and Megatron (wielding the deadly Key to Vector Sigma) fight, pushing their energies back and forth.

As this happens, Optimus Primal sinks into the Matrix again, seeing a vision of Cybertron destroyed. He lashes out and blames Megatron, who takes no credit. Cybertron is doomed not because of Megatron's actions, but because of Primal. Suddenly, Optimus finds himself back on prehistoric Earth, the battleground where the Beast Wars were fought and where he proved himself a true leader.

Optimus Primal is attacked, not by Megatron or another marauding Predacon, but by a red-eyed copy of himself. The clone scolds Primal for his fanatical behavior and pushes him off a cliff, sending him plummeting back into space. Faces come and go, and he finds himself being blamed by the Maximals he led in all their various forms and faces, blamed that he failed them. Primal realizes that he must make his own decisions, not the computer. The Oracle acknowledges this fact, but tells him that his fate still lies with him.

The arrival of another old friend, Rhinox, comforts him. He has suffered the consequences for his actions, he tells his former friend, and must remain in the Matrix. Primal shoots through another tunnel where the faces of Transformers he has yet to encounter flash before him and finds himself back in the heated battle. Taking control of both energies, he redirects them back into the Matrix itself. The remaining Maximals reawaken, back in their techno-organic bodies and free of the Key's energies.

With Megatron gone, the Maximals are the only active Cybertronians on the planet. An eerie wind blows as the camera pans over the discarded bodies of Vehicon Drones. Finding one another, the surviving Maximals head to the throne room in the Citadel, only to find the bodies of their former friends—and foes. Megatron's body crumbles to dust, leaving only his control-shell. When Rattrap touches the inert body of Tankor, it falls to pieces. Cheetor looks at Optimus Primal's flattened body, lamenting the fallen "Big Bot". Unsympathetic, Nightscream says that Cheetor only ever wanted him out of the way. Angered, Cheetor denies the fact, but reluctantly takes control.

Outside, Rattrap plugs into Cybertron's system, only to find that the planet is, in fact, brain-dead. But things change when Jetstorm and Thrust show up, and the Maximals and Vehicons prepare for another fight. Cheetor comes between them, telling them that the war is over, while Blackarachnia invites Jetstorm onto their side. The two Vehicon generals leave.

Some time after this, the Maximals decide to head down to the Oracle in an oddly familiar manner. However, the foursome find Optimus Primal inside the Oracle. Communicating with them via the supercomputer, he asks that the Maximals forgive him for being a zealot and his genocidal behavior. Rattrap protests, as "there is nothing to forgive", but Optimus does not listen and disappears. Back in the void, he sees the collective sparks of Cybertron past, present, and future, inviting him into the Transformer afterlife: the Matrix. But Optimus has other plans. He is ready to join the Matrix, but not today.

Optimus Primal steps out into real-space again, and the Oracle tells him that it has taught him everything and that he must make his own way in his mission. Around him, plants spring upwards, as Optimus explains to the Maximals their destiny: not to have the organic destroy the mechanical, but to create a balance, the same way that the Oracle did with him. Cybertron to be neither purely organic or purely technological world, but a technorganic world.

Finally, the Maximals head above ground, only to find themselves face-to-giant-face with an enormous vessel bearing the likeness of Megatron!
Without your leadership, we'd have all gone offline when we first hit this planet. Without your guidance, we'd would've never mastered transforming in these technorganic bodies. And without your vision, Cybertron will never truly be restored."
:-The Maximals try to convince Optimus to return from the Matrix.

"But the Matrix never intended for the organic to replace the technological. It didn't want us to fight a war, but to create a balance. the technorganic balance between the machine and the organic. Yes, I am ready to join the Matrix, but not today."
:—Optimus realises he does actually have something to live for.

"Congratulations, Optimus Primal. You have passed your greatest test by asserting your own free will, the very thing that makes you more than a mere machine. Clearly there is nothing left to teach you. The time has come for you to seize your own destiny."
:—The Oracle gives Optimus a passing grade.

Notes
Continuity errors
* The recap at the start of this episode concludes with Optimus Primal's hand disintegrating and him insisting that "if this is the will of the Matrix, then so be it". However, the cliffhanger simply ended with Optimus Primal looking on as his hand disintegrated.

Transformers references
*When the four remaining Maximals head downwards to the Oracle, it is very similar to the same sequence in The Reformatting.
*As he exits the Matrix and comes back to life, Optimus has brief prophetic visions of characters who have not actually appeared yet.
*Rhinox must remain in the Matrix forever. Until he doesn't. Except when he gets killed even deader. (Multiple canons are fun, kids!) Either way, in-show, this is the last appearance of Rhinox/Tankor.
*The Beast Wars gets referred to, with the retcon of the Matrix wanting them to go to prehistoric Earth to pick up beast modes there (or so Optimus figures). Since it was Megatron who decided to go there, then either Optimus is reading too much into it or the Matrix has been giving Megatron some nudges...

*This episode features clips from the Beast Wars episodes "Aftermath", "Cutting Edge", "Feral Scream Part 1", "Feral Scream Part 2", and "Nemesis Part 2".
The Maximals discover what happened to the inhabitants of Cybertron, and Blackarachnia learns more about the Vehicon general, Thrust.

Synopsis
The Maximals find themselves cornered by Thrust and his Motorcycle Drones, when Optimus Primal floods the tunnels with coolant to get rid of them. After Rattrap narrowly avoids getting swept away, they make their way to the surface, where they find the bodies of hundreds of Cybertronians in some sort of factory. Examining the remains, Rattrap declares that their sparks weren't extinguished; they were removed altogether. Blackarachnia wonders if the same thing happened to Silverbolt, but is interrupted when Jetstorm attacks with his Aero Drones. The Maximals choose to stand and fight, rather than flee again, partly because they're sick of running, but also partly because there's a giant killer tank in their way.

During the ensuing battle, Thrust tails Blackarachnia, but rather than attack her, he saves her from a Sonic Attack Jet's missiles—missiles which then go on to knock over a nearby tower. Blackarachnia and Thrust are seemingly buried underneath it. As the other Maximals recover from the crash, they realize that the coolant they used to flood the tunnels was meant to cool the factory they're fighting in now, and without it, the facility will explode in a few minutes. As Optimus rushes to free Blackarachnia, Cheetor wonders what "big bot" has gotten them into, echoing an earlier sentiment from Nightscream.

Meanwhile, Blackarachnia awakens, and spies the shadow of Silverbolt approaching her, only to realize it's being cast by Thrust, who saved her once again. When she asks why, he only replies "my mistake", and that it won't happen again. And then it does happen again, as he knocks her out of the way of an approaching supply train. This time, he begins flashing back to having his spark extracted, and then to memories of Blackarachnia during the Beast Wars. The two venture further into the factory together, and run across a giant spark extractor, which promptly seizes them both and tries to, well, extract their sparks. Thrust saves Blackarachnia, but his own spark is taken, as Blackarachnia begins to suspect that he is, in fact, Silverbolt. She shuts down the machine, releasing both Thrust and the spark. Blackarachnia realizes that this place is where Megatron stole the sparks of all Cybertronians.

Outside, the Maximals deal with their antagonists one at a time and head to get Blackarachnia, as Nightscream and Cheetor continue arguing about Optimus. When they find her, she has restored Thrust's spark and attempted to get him to remember the time before. He promptly flees, and Optimus, seeing all the bodies, mourns his inability to stop Megatron. Cheetor, seeing they are out of time, orders Optimus to leave. The factory explodes behind them as they flee. After Cheetor declares he's taking command back from Optimus, much to the latter's surprise, Blackarachnia tells them that Thrust's spark once belonged to a Maximal. Realizing that Jetstorm and Tankor must be the same way, the Maximals resolve not to destroy the Vehicon generals, but to bring them back to the right side.

A mysterious bat offers a strange new energy supply, but is it a blessing or a curse?

Synopsis
In the depths of Cybertron, the two technorganic warriors, Blackarachnia and Cheetor, mock-spar in their beast modes. They are being tutored by Optimus Primal on finding their still point during battle so they can transform. Cheetor objects to the new, "mystical" Optimus and proclaims that he trusts his instincts. All this unfolds while they are watched by an unfamiliar set of bat eyes. Beside the more advanced Blackarachnia and Cheetor, now learning to transform in combat, Rattrap is still struggling with the basics of his technorganic body and relearning the transformation process—unsuccessfully. Optimus Primal tells Rattrap to have patience and just let it happen. Frustrated with his new body and his liability in combat, the rat lashes out at his leader. According to him, Primal should save his advice for the still-missing Rhinox and Silverbolt.

Hurt, Optimus Primal leaves Rattrap, while the other two scold the rat for his behavior. Primal notices something up above and catches it. It's a bat, and Primal is shocked at the presence of organic life on Cybertron. Before he can examine it further, he is hit with a sonic pulse, and the creature flaps away. The Maximals pursue the bat in their beast modes through the lower regions of Cybertron before Cheetor transforms and catches the creature. As Cheetor holds the bat down, it speaks! Not only that, it—or rather, he—claims to be a Maximal.

At this point, Jetstorm and his Aero Drones appear and attack the Maximals. Optimus Primal, Cheetor, and Blackarachnia transform into combat modes, while Rattrap, unable to transform and devoid of weapons, hides. After a short clash, the Maximals run away, followed by Jetstorm, who fires a homing mine after the Maximals that the bat deflects with a sonic blast. While the Maximals take cover, the Aero Drones are destroyed by the bat, and Jetstorm vows to return.

The creature, being the kind soul he is, leads the Maximals back to his hideout. On the way, Optimus Primal tells him a simplified story of the Beast Wars, their reformatting, and basically all the events leading up to the present. The bat recounts how he found himself trapped in this new form when the first Vehicon drones attacked Cybertron. As other robots were destroyed, he fell down a deep pit and awoke, he says, in his current, organic body. When the Maximals reach their destination, Primal is amazed at the bat's temporary home. It is a towering, organic fruit tree lodged in the metal world of Cybertron.

The creature explains that he has been eating from the tree since his transformation and offers its fruit to the others. While three of them accept, Cheetor is suspicious of the creature. While Optimus Primal tries the fruit, claiming that it may help their organic components, Cheetor retorts that he only processes energon, period. Cheetor interrogates the bat and demands answers. He wants to know if the newcomer's an agent for Megatron, but the bat denies it, as Megatron took everything he loved away from him. Cheetor and the bat go back to the others, but the Maximals seem unresponsive and strange. Primal beats his chest and speaks in a primitive way, while Rattrap and Blackarachnia squabble over the fruit, hissing and nipping one another. The organic fruits have magnified their bestial sides, creating a mental imbalance and the eventual dominance of their animal natures.

Amidst the chaos, Jetstorm reappears and attacks. Cheetor attempts to snap the others out of their beast mentality and get them transform. They ignore him, and he and the bat attempt to take the food away from the increasingly feral Maximals. Cheetor notices the trunk of the organic tree, transforms, and cuts it down, despite the bat's protests. This restores the affected Maximals to their old selves, and they transform and begin the fight. The bat is badly hurt by a blast from Jetstorm, and the only way to save his life is for Optimus Primal to reformat him.

From his chest, a brilliant white light shoots out. The bat's organic components are mixed with technology, and a technorganic bat emerges. Transforming into his new robot mode, he decimates the ranks of the Aero Drones and drains energon out of Jetstorm until the general crashes. But reformatting the creature has taken its toll on Optimus. He is severely weakened and requests Cheetor to lead while he recovers, as Cheetor was right to destroy the tree; its purely organic nature was creating imbalance in their technorganic bodies. Cheetor eagerly accepts and orders Optimus to be placed on a stretcher.

The new robot decides to travel with them and introduces himself as Nightscream. But as they leave, a fruit from the organic tree puts down roots into what appears to be organic soil!

Notes
Animation and Technical errors
* When the Maximals escape into the underground and knock out a large metal cover blocking the tunnel, one of the bolts fallen on the ground clips through the thick metal plate as it drops down on top of it.

Continuity errors
Transformers references
* During his flashback, Nightscream is seen hiding behind a Transformer that resembles Soundwave.

Real-world references
* As the Maximals hold down Nightscream, he looks at Optimus and cries, "Get your stinking paws off me, you big, dirty ape!", semi-quoting the famous line from the Charlton Heston film Planet of the Apes.
