Another explosion had Fowler returning to the Autobot base, but he found only Bulkhead there. When [[Miko Nakadai|Miko]]&#039;s guitar gave away the presence of her and her two classmates, he announced he was going to take them into federal custody, but Bulkhead prevented him from phoning his superiors. He stormed out and took off in his helicopter, making a report by radio. Unfortunately, the transmission was intercepted by the Decepticons, who captured him and strung him up by chains. Responding to reports of strange transmissions, Fowler warned other pilots away from the area as he sped there in a new top-secret jet. He came upon the scene of a battle between Optimus, Bumblebee and the Decepticon [[Skyquake (Prime)|Skyquake]], the latter of whom seized the opportunity to [[scanning|scan]] Fowler&#039;s jet. Fowler retaliated by firing on Skyquake, but the Decepticon launched a number of heat-seeking missiles that Fowler was forced to use evasive maneuvers to avoid. While transporting the [[Dynamic Nuclear Generation System]] in his jet, Fowler was shot down by what he assumed was a Decepticon. He angrily contacted the Autobots for help in shifting the D.N.G.S. and it was loaded into Optimus&#039;s trailer to get transported across country. When the convoy was attacked, it turned out not to be the Decepticons after all, but a human organization known as [[MECH]]. A MECH goon climbed onto Optimus&#039;s back to try and unhitch the trailer, and Fowler climbed out to grab the guy, but was unable to get any answers before the man was knocked out of his hand by a passing tree branch. Fowler was then contacted by the MECH operative [[Silas]] who explained they were taking the D.N.G.S. The Autobots passed the device safely off to a train, but a short time later were confronted by Vehicons. Optimus apologetically informed Fowler they&#039;d have to break cover to fight, before placing Fowler on a rock. After Silas informed Fowler by radio that he&#039;d worked out the D.N.G.S. was on the train, Fowler tried to warn Optimus, who was promptly clocked by a tree trunk. Jack called in Fowler to fend off Airachnid and MECH, and he easily forced Airachnid into retreat with some troops. However, Airachnid was able to scan Fowler&#039;s assault chopper, much to Fowler&#039;s annoyance that his vehicle had been used for a Decepticon&#039;s alternate mode again. Fowler wondered what would stop Megatron calling in an air strike once he knew where the Autobot base was, but Prime was confident that GroundBridging Megatron in would conceal their position sufficiently. The humans hid when Megatron turned up, but when Raf ran out to confront their foe, Fowler found himself having to drag away Miko after she started yelling at the Decepticon leader. When it turned out that Prime&#039;s team were all OK, Fowler was compelled to hug a startled June Darby. Fowler wondered if they couldn&#039;t just locate Prime the same way the US government located Fowler, via a subcutaneous microchip, but was told Optimus&#039;s signal hadn&#039;t reappeared. After obtaining the possible coordinates of the MECH base, Fowler attempted to alert Prime, only to find Bumblebee was the only one available to take his call. He later yelled at Ratchet as well. {{Storylink|Operation Bumblebee, Part 2}} Detecting two [[Transformer]]s fighting near [[Omaha]], Fowler alerted Prime to the situation with his usual subtlety, believing one of them was an Autobot, though they were all accounted for. When Fowler showed them surveilance of the brawlers, the Autobots recognised one as [[Wheeljack (Prime)|Wheeljack]], and arrived to back up Fowler as he approached the town. However Wheeljack was unimpressed with his interference, and the Decepticon, [[Dreadwing (Prime)|Dreadwing]], scanned Fowler&#039;s jet before retreating. Driving out of a military base, Fowler found himself under attack by what appeared to be Optimus Prime. He was only saved from being killed by the arrival of Bumblebee and Bulkhead, the latter of whom caught his car. Back at the Autobot base, it was quickly established the real Prime wasn&#039;t behind the attack, and Fowler fielded calls from the military as the imposter attacked [[Alden Military Base]]. Once they established [[Nemesis Prime (Prime)|Nemesis Prime]] was controlled by MECH, Fowler decided to take part in an assault on the MECH base despite Optimus&#039;s objection, and confronted Silas, and was intrigued by his military fighting skills. Though quickly subdued, Fowler had allowed Optimus the chance to finished off Nemesis Prime, which fell on Silas, though Fowler later reported that no remains could be found. {{storylink|Nemesis Prime (episode)|Nemesis Prime}} Fowler was called to a debriefing by [[Bryce|General Bryce]] regarding recent Autobot activities and the apparent death of Optimus. They quickly arrived at the Autobot base, where Optimus asked how the missile had come to be left in the base. Some 24 hours before, Starscream reaches the wreck of the &#039;&#039;[[Harbinger]]&#039;&#039; in his search for [[energon]]. Instead, he finds a laboratory containing five [[protoform]]s. Elsewhere, Bulkhead picks up a strong energon reading. Starscream finds information in the &#039;&#039;Harbinger&#039;&#039;&amp;lt;nowiki&amp;gt;&#039;s&amp;lt;/nowiki&amp;gt; computer on cloning, and fires up the lab equipment. Soon, five [[Starscream clone (Prime)|duplicates of himself]] stand before him. Meanwhile Bulkhead, clambering into a hole he&#039;s found, realizes there&#039;s boxed energon at the bottom of it, and that the &#039;&#039;Nemesis&#039;&#039; is arriving overhead, ready to pick it up. As he struggles, he falls among the energon and, losing consciousness, is transported up to the Decepticon ship with it.&lt;br /&gt;

Starscream discovers that his clones are complete duplicates of himself, personality, memories, and all. The one significant difference seems to be that the clones have intact [[Transformation Cog]]s, and thus can fly. As the &#039;&#039;Harbinger&#039;&#039; is able to track where the &#039;&#039;Nemesis&#039;&#039; is, he sends his clones to eliminate [[Megatron (Prime)|Megatron]] once and for all. The five clones board the &#039;&#039;Nemesis&#039;&#039; and split up, one of them running into Bulkhead, who terminates the clone. The original Starscream is dismayed to discover that he feels the same pain his clones feel. Bulkhead locates a comm unit and attempts to use it to contact the other Autobots, only to set off an alarm and bring Vehicons running. As he escapes, the Vehicons are distracted by another Starscream clone, but unbeknownst to anyone, Bulkhead has inadvertently triggered a Decepticon beacon.&lt;br /&gt;
&lt;br /&gt;
The beacon is detected by [[Airachnid]], who releases her [[Insecticon (Prime)|Insecticon]] army from their [[stasis pod]]s to go terminate Megatron. The activity is detected by the Autobots, and [[Optimus Prime (Prime)|Optimus Prime]], [[Bumblebee (Prime)|Bumblebee]] and [[Arcee (Prime)|Arcee]] [[GroundBridge]] to the location to investigate, discovering Airachnid in the middle of sending her troops. She sets some of the Insecticons after the trio, but Arcee bursts through the explosions and begins pursuing her. Optimus and Bumblebee begin mowing down Insecticons.&lt;br /&gt;

Bulkhead crawls through a service duct, and spots Megatron. Megatron starts heading for the bridge in response to reports that Starscream&#039;s there.&lt;br /&gt;

Arcee continues her pursuit of Airachnid, despite having to contend with two Insecticons. After the Insecticons are taken out, Airachnid disappears underground, and Arcee follows.&lt;br /&gt;

On the &#039;&#039;Nemesis&#039;&#039; bridge, Megatron finds himself face-to-faces with the four remaining Starscream clones. He offers to make them all [[second-in-command]] if they terminate Starscream for him, but the clones are stable enough to keep to the mission. Before they can open fire, the ship is attacked by Insecticons. The distraction is all Megatron needs, and he starts taking out clones. The last of the clones manages to escape as the Insecticon attack intensifies, and Megatron finally checks on what&#039;s going on outside.&lt;br /&gt;

Optimus and Bumblebee finish off the last of the Insecticons that were attacking them, and start looking for Arcee. Their comrade is currently deep underground hunting Airachnid. Arcee exchanges fire with her foe, and manages to manoeuvre Airachnid onto one of the open stasis pods, which promptly closes and puts the rogue Decepticon on ice. The Insecticons attacking the &#039;&#039;Nemesis&#039;&#039; all immediately stop their attack, drop on to the ship&#039;s hull, and proclaim their loyalty to a bemused Megatron.&lt;br /&gt;
&lt;br /&gt;
Within the &#039;&#039;Nemesis&#039;&#039;, Bulkhead finds the ship&#039;s power core, and hits it very hard, causing it to explode. The ship slowly begins its descent. As he runs to the exit, Bulkhead encounters the Starscream clone, who promptly takes off. Bulkhead is puzzled at the fact that Starscream is alive and can transform. Once the &#039;&#039;Nemesis&#039;&#039; has crashed to earth, Bulkhead is able to drive off and speed away. He soon reaches base, where the Autobots are inspecting the stasis-locked Airachnid.&lt;br /&gt;

The last Starscream clone returns to the &#039;&#039;Harbinger&#039;&#039; and lets the original Starscream know the mission failed. He&#039;s about to shoot his progenitor, when Starscream turns and blasts him, complaining as the clone dies about the pain he shared with him.&lt;br /&gt;

Carly encountered Sam&#039;s boss, Bruce Brazos, and complimented him on his &amp;quot;smashing head of hair&amp;quot;.&lt;br /&gt;

After Sam was attacked by Laserbeak at work, Sam took Carly, Wheelie and Brains to the [[NEST]] base to talk to the Autobots. Carly was unconvinced that Sam had gotten the base&#039;s location correct and tried to calm him when they were stopped by soldiers, but the truth was revealed when [[Bumblebee (Movie)|Bumblebee]] emerged to help them. [[Charlotte Mearing]] was annoyed with Carly&#039;s presence on the base, but allowed her to witness the revival of [[Sentinel Prime (ROTF)|Sentinel Prime]]. When Mearing dismissed Sam&#039;s actions in the war, an annoyed Carly backed him up and convinced him to leave, saying that he&#039;d done what he&#039;d came to do.&lt;br /&gt;

Unable to convince Sam to leave the Autobots to it and come to the party, she became furious and ripped a leg off the lucky bunny before departing on her own.&lt;br /&gt;

While she was at the party, Sentinel betrayed the Autobots, resulting in Sam coming to Gould&#039;s house to make sure she was safe. Soundwave held Carly hostage, forcing Sam to take on [[Watch-bot|a Decepticon spy]]. Gould took her to [[Chicago]] with him and held her in his Trump Tower penthouse apartment, explaining the Decepticon plan to use humanity to rebuild [[Cybertron (planet)|Cybertron]]. Carly watched through a telescope as Sentinel showed [[Megatron (Movie)|Megatron]] his place. Sam and Bumblebee eventually showed up in a stolen Decepticon fighter and rescued her. After crashing the fighter, they rendezvoused with the other Autobots and [[Robert Epps|Epps]]&#039;s team. Using a crashed UAV, Carly relayed the Decepticons plans to NEST.&lt;br /&gt;

Upon reaching the street, the group was attacked by Starscream. Carly and Sam ended up separated from the rest of the team. Carly had to restrain Sam from futilely going to the aid of the captured Autobots, but, fortunately, a distraction helped the Autobots overcome their captors anyway. The two humans rode with Bumblebee to the main battle with Sentinel, where Carly spotted Megatron sitting near a building, and goaded him into going to fight Sentinel.
