By the year 2006, the once mighty Cobra organization had apparently been defeated. Cobra Commander, who was the only one of his organization that had not been put in jail, was now going by the alias &amp;quot;&#039;&#039;&#039;Old Snake&#039;&#039;&#039;&amp;quot;. He was left with little to do to pass the time but hire out his services. He was an independent contractor—&#039;&#039;of terror&#039;&#039;!&lt;br /&gt;

A mob boss named [[Victor Drath]] had hired Old Snake once in the past, and decided to hire him again to learn the secret of [[synthoid]] technology so that he might use it against the [[Autobot|Autobots]]. Snake took the job and used the synthoid technology to craft &amp;quot;human&amp;quot; bodies for [[Hot Rod (G1)|Rodimus Prime]], [[Arcee (G1)|Arcee]], [[Springer (G1)|Springer]], and [[Ultra Magnus (G1)|Ultra Magnus]], then somehow transferred their minds inside them. Drath planned to then destroy the Autobots&#039; now mindless robot bodies, but Old Snake dissuaded him, noting what excellent weapons they would make.&lt;br /&gt;

Eventually, the Autobots managed to return to their original Cybertronian bodies and Victor Drath and his gang were arrested. However, Snake managed to escape capture.&lt;br /&gt;

Megatron discovered the virus, removed it and transferred it to the Cybertronian technology he gave to Cobra. {{storylink|Final Transformations}} However, Cobra Commander didn&#039;t know this, and arranged for the Cybertronian tech to be transported back to their HQ. Following directions from [[Destro]], Cobra Commander and the [[Baroness]] unearthed an [[Ark (G1)|alien spaceship]] in 2003, before Cobra had made itself known to the world. Finding the ship full of [[Transformer|giant deactivated robots]], Cobra Commander ordered his troops to haul the aliens away and re-seal the craft. Cobra&#039;s scientists soon managed to reprogram the robots to be under their control, except for the one known as [[Megatron (G1)|Megatron]], who was merely locked into the form of a gun and held at Cobra Commander&#039;s side. Cobra revealed themselves to the world some time later, when Cobra Commander led an attack on a peace summit in [[Washington, D.C.]] using his new &amp;quot;[[Battle Android Trooper]]s&amp;quot;. {{storylink|G.I. Cobra Commander tried to defend himself using Megatron, who strictly refused to fight unless he was restored to his normal self. Realizing he had no other choice, the commander released Megatron and ran away while the [[Decepticon]] clashed with Optimus Prime. He made it to the island&#039;s shore, only to have [[Brawn (G1)|Brawn]] and [[Gears (G1)|Gears]] blow up his escape ship and attempt to capture him. Two years later, Cobra Commander had somehow turned this grudging partnership into something more pleasing for himself, as Starscream was now happily following his orders. After learning about the supercomputer [[Teletran 3]] on [[Cybertron (planet)|Cybertron]], connected to Earth via a strange wormhole, Cobra Commander figured that the computer&#039;s [[teleportation]] technology would be invaluable to Cobra. He then traveled to [[Portugal]], where he convinced Destro to provide him with the financial support needed to hack the computer. When Cobra Commander and Destro were overseeing the process in their [[Boston]] facility the following day, they came under attack by G.I. Joe, and were suddenly sent to Cybertron when Cobra&#039;s wormhole computer malfunctioned. Cobra Commander wasted no time in ordering his troops to kill the Joes and steal Teletran 3, but was interrupted by the arrival of several Autobots and Decepticons. Thanks to [[Zarana]] infiltrating [[Area 52 (G1)|Area 52]], Cobra Commander learned that US government had used Megatron&#039;s remains to create the &amp;quot;[[Serpentor|Serpent Organic Robot]]&amp;quot;, a biological android imbued with the experience of the world&#039;s greatest tacticians and warriors. Cobra Commander naturally wanted Serpent O.R. on his side, and staged a massive attack on Area 52, distracting its defenses with an army of new Battle Android Troopers while he and [[Zartan]] sneaked in on a [[Buzz Boar]]. After incapacitating [[Bumblebee (G1)|Bumblebee]], they freed Serpent O.R., only to learn that the android had retained some of Megatron&#039;s unpleasant memories of Cobra Commander, and definitely had no intention of being anyone&#039;s servant. While the commander had Zartan place a device on Serpent O.R.&#039;s neck, they were quickly knocked out by his tentacles. {{storylink|The Art of War issue 1|The Art of War #1}} After recovering, Cobra Commander cursed the day he found the Transformers, and was about to smash Bumblebee&#039;s face in with a lead pipe when G.I. He happily claimed that with the power of a god, he wouldn&#039;t need any of his old underlings. {{storylink|The Art of War issue 4|The Art of War #4}} The perfect chance soon came, as Serpent O.R. defeated Optimus Prime and stole the [[Matrix of Leadership]], transforming himself into the mighty &amp;quot;Serpentor Prime&amp;quot;. Possessing the android&#039;s body, Cobra Commander killed two of his lieutenants, [[Razorclaw (G1)|Razorclaw]] and [[Motormaster (G1)|Motormaster]], while laughing at Serpent O.R. for being willing to give his power up. He soon came under attack by the Autobots and G.I. Joes he had met at Area 52, but took most of them out using Serpent O.R.&#039;s tentacles, all the while bragging that he would conquer everything from the comfort of his lab and only regretting that he couldn&#039;t kill Megatron and Starscream personally. In [[1938]], Cobra Commander learned that an &amp;quot;ultimate weapon&amp;quot; was hidden on the [[Fera Islands]], and ordered [[Major Bludd]] to retrieve it. When the major returned with the [[Matrix of Leadership]] and a number of [[Decepticon]]s in tow, Cobra Commander started wearing the relic on his person and allied himself with [[Megatron (G1)|Megatron]], leader of the Decepticons. By the summer of [[1939]], Cobra and the Decepticons had conquered several [[Europe]]an nations, and the commander anticipated that the [[United States of America]] would soon make their move. [[Destro]] suggested that they withdraw a third of their forces to defend their headquarters on the Fera Islands, but Cobra Commander angrily dismissed his idea, as the US troops didn&#039;t even know where Cobra&#039;s base was located. {{storylink|The Line}}&lt;br /&gt;

A few hours later, a US [[G.I. Joe (team)|strike force]] airdropped near the Cobra base while Cobra Commander was busy inspecting his jewelry. His pleas for help were ignored by Megatron, who instead transformed into gun mode and offered Cobra Commander a quick and easy way to end it all. * Fans have been known to compare Cobra Commander with [[Starscream (G1)|Starscream]]. Both were notoriously treacherous. Both had a [[Megatron (G1)|superior]] [[Serpentor|that they wanted to get rid of]]. And of course, they were both voiced by Chris Latta.&lt;br /&gt;

* Following the trend started by Latta, of the four English-speaking actors to have portrayed the various [[Starscream (disambiguation)|Starscreams]] in subsequent animation and films, two have also voiced contemporary incarnations of Cobra Commander. He then traveled to [[Portugal]], where he convinced Destro to provide him with the financial support needed to hack the computer. When Cobra Commander and Destro were overseeing the process in their [[Boston]] facility the following day, they came under attack by G.I. Joe, and were suddenly sent to Cybertron when Cobra&#039;s wormhole computer malfunctioned. Cobra Commander wasted no time in ordering his troops to kill the Joes and steal Teletran 3, but was interrupted by the arrival of several Autobots and Decepticons. Cobra Commander naturally wanted Serpent O.R. on his side, and staged a massive attack on Area 52, distracting its defenses with an army of new Battle Android Troopers while he and [[Zartan]] sneaked in on a [[Buzz Boar]]. After incapacitating [[Bumblebee (G1)|Bumblebee]], they freed Serpent O.R., only to learn that the android had retained some of Megatron&#039;s unpleasant memories of Cobra Commander, and definitely had no intention of being anyone&#039;s servant. In the year 2005, Captain Marissa Faireborn was stationed at the EDC&#039;s base on [[Mars (planet)|Mars]] when a call for aid came through from [[Autobot]] communications officer [[Blaster (G1)|Blaster]]. Marissa had been tracking an Autobot shuttle which had come under attack by [[Galvatron (G1)|Galvatron]] and the [[Decepticon]]s in the vicinity of [[Jupiter]], and Blaster requested that she provide back up to the stricken craft. Marissa deployed immmediately, but before she could make it onto the scene, the shuttle was destroyed by a cosmic storm, and its occupants—[[Blurr (G1)|Blurr]], [[Wheelie (G1)|Wheelie]] and the new [[transformation cog|transforming cog]] for [[Metroplex (G1)|Metroplex]] that they were couriering to [[Earth]]—were blasted to the planet&#039;s moon [[Io]]. Tracking their trajectories, Marissa set course for the moon, {{storylink|Five Faces of Darkness, Part 3}} and arrived to witness the two Autobots being terrorized by a swarm of the moon&#039;s native [[lipole]]s. Blurr was able to clear the swarm with cog in hand, and the militaristic Marissa set her ship down and instructed him to come aboard. Unwilling to leave Wheelie behind, the speedy Autobot raced back into the heart of the swarm in order to save his friend, an action that Marissa seemed unable to comprehend, deeming her digital wristwatch capable of better decisions. Nonetheless, she disembarked her ship and entered the fray herself with a jetpack, firing at the lipoles with a [[null-ray]] blaster. Marissa was able to thin the swarm out enough for Blurr and Wheelie to get clear, but before they could get aboard her ship, several of the lipoles transformed into their missile forms and fell upon the craft, blowing it up. &lt;br /&gt;

Marissa quickly took stock of the situation and stopped Blurr from panicking so they could examine the wreckage and see if the ship&#039;s radio was still working. {{storylink|Five Faces of Darkness, Part 4}} The radio was, indeed, still functional, and Marissa used it to contact Blaster on Earth as the trio were again set upon by the lipoles. Blaster tried to assuage her fears by assuring her that [[Sky Lynx (G1)|Sky Lynx]] was on his way, but Marissa didn&#039;t even know who or what that was, so it didn&#039;t raise her spirits much. Soon after, the powerful Sky Lynx arrived on Io and blasted the lipoles to bits, but before Marissa, Wheelie and Blurr could board his cargo pod, they were set upon by the newest Decepticon warriors, the [[Predacon (G1)|Predacons]]. Marissa could do little in the battle that ensued, but was at least able to escape injury, nimbly vaulting over [[Rampage (G1)|Rampage]] as he charged at her. As 2006 settled in, Marissa was aboard the EDC&#039;s space station in orbit above Earth when an unexpected EDC shuttle started an approach. Marissa demanded an identification from the shuttle&#039;s pilot, and was overjoyed to discover that was it was actually her [[Flint (G.I. Joe)|father]], come to visit. As the shuttle touched down in the landing bay, Marissa boarded quickly and embraced her father, but before she could lead him off the ship, its doors shut behind her and it quickly took off again. The shuttle was, in actuality, a disguised Quintesson vessel, and her &amp;quot;father&amp;quot; was nothing more than a solid hologram which abruptly transformed into a monstrous shape and attacked her. With a few quick martial arts kicks and chops, Marissa had downed the simulation, and then discovered she was not the Quintesson scientist&#039;s only captive: [[Ultra Magnus (G1)|Ultra Magnus]], [[Cyclonus (G1)|Cyclonus]], and [[Wreck-Gar (G1)|Wreck-Gar]] had also been abducted to participate in the Quintesson&#039;s experiments. Knocked out by a [[submission device]], Marissa was to be the Quintesson&#039;s first examination subject, but Wreck-Gar was able to deactivate the submission device, allowing her to overpower the feeble Quintesson scientist.&lt;br /&gt;

Chaos ensued when the ship passed through an [[electron storm]], and Marissa used the fighting as a cover to reach the ship&#039;s controls, intending to plot a course back to Earth. Unfortunately, the ship was now caught in the gravity of a [[black hole]], and Marissa had to stop everyone from fighting so they could work together to assess the situation. The Quintesson scientist attempted to flee aboard the ship&#039;s lone working escape pod, but Ultra Magnus hauled him from the pod and attempted to send Marissa to safety in his place. Unfortunately, interference from the Quintesson&#039;s [[Allicon|guard]] delayed Marissa from boarding, and the whole ship was sucked through the black hole, into a [[negative universe]]. Marissa was engaging in a bout of regular target practise at an EDC gun range on Earth, trying out &amp;quot;level 3&amp;quot; in her pursuit of a challenge. After blasting a target of Cyclonus, she was suddenly struck by a wave of chronal energy released into the universe by a malfunctioning Quintesson [[Time Window]]. The energy caused Marissa to regress into a crying infant, much to the shock of the EDC trooper on watch at the time. Teamed with the [[Technobot (G1)|Technobots]] as part of a science unit, Marissa and her Autobot allies were called into action to rescue &amp;lt;s&amp;gt;smuggler&amp;lt;/s&amp;gt; &amp;quot;free trader&amp;quot; [[Dirk Manus]] when his ship, the &#039;&#039;[[Lazy Sue]]&#039;&#039; was attacked by the [[Terrorcon (G1)|Terrorcons]]. A mutual attraction between Marissa and Manus sprang up immediately, but Marissa did not trust the trader entirely when he claimed that he had found a Quintesson base on the moon of [[Titan (moon)|Titan]]. As [[Computron (G1)|Computron]], the Technobots supported investigation of his claims, but until the &#039;&#039;Lazy Sue&#039;&#039; could be repaired, Marissa resolved not to let Manus out of her sight, leading to a romantic evening of dinner and dancing. This did not win Marissa over entirely, however, and she soon confirmed her suspicions when she tracked Manus back out into the desert where he had crashed, and discovered that he was actually attempting to transport a highly-experimental [[Recreator|molecular recreator]] to the Quintessons. Marissa attempted to arrest Manus, but he pulled a concealed weapon on her and shot the blaster from her hand before overpowering her in a struggle, knocking her out and tying her up. She was not found until the next morning, by [[Afterburner (G1)|Afterburner]] and [[Nosecone (G1)|Nosecone]]—the rest of the Technobots had already departed for Titan with Manus.&lt;br /&gt;

Marissa, Afterburner and Nosecone quickly made their way to Titan, and discovered that Manus had been double-crossed by the Quintessons, and a team of [[Sharkticon (G1)|Sharkticons]] were now on his and the other Technobots&#039; tails. Marissa and her companions disposed of the Quintessons, but purely to rescue the other Technobots: Marissa slugged Manus in the jaw and was prepared to leave him to rot. Manus spun the situation around, informing Marissa of the molecular recreator and promising to disable it, forcing her to keep him around. As they trekked back to the Quintesson base, Marissa and Manus confessed their attraction to each other, but both also admitted that their jobs came first... not that that stopped them from getting rather hot and heavy in the middle of the jungle floor when Manus helped save Marissa from some living vines. But even that was a ruse: Manus used their closeness to grab Marissa&#039;s blaster, and walked her and the Technobots into the Quintessons&#039; base as his prisoners. Marissa was horrified when Manus used the recreator to molecularly disassemble the Technobots, and when she attempted to rush the smuggler, she was downed by the Terrorcons. Yet again, however, Manus&#039;s actions had a hidden purpose: while the Quintessons were distracted by Marissa&#039;s outburst, he reassembled the Technobots, having always intended to double-cross the Quintessons himself in just this manner. With their injuries healed by the process, the Technobots formed Computron and battled the Terrorcons while Marissa argued with Manus that he could have trusted her with his plans. With the villains dispatched, Marissa took possession of the recreator, and everyone returned to Earth. Marissa regretted that she could not give Manus the credits the Quintessons had duped him out of... until [[Lightspeed (G1 Technobot)|Lightspeed]] came racing up to inform her that the credits had disappeared from the EDC coffers. Marissa turned to Dirk, and before she could even finish accusing him, he kissed her, threw her to the ground, and escaped aboard the &#039;&#039;Lazy Sue&#039;&#039;. Marissa accompanied the Autobots to [[Japan]] during a series of Decepticon attacks upon the country. Rodimus Prime was feeling the burden of leadership particularly heavily at the time, and Marissa&#039;s request for yet more help after the latest Decepticon assault had been squashed proved to be the last straw for the troubled Autobot. Telling Marissa to leave him alone, Rodimus departed to blow off some steam. Understanding what he was feeling, Marissa followed in order to offer Rodimus someone to talk to, but Rodimus told her he would rather race, and Marissa decided to play along. As the pair raced, however, they were attacked by [[Dead End (G1)|Dead End]] and [[Wildrider (G1)|Wildrider]] and run off the road. By the time Marissa had got her car back on the road, the two [[Stunticon (G1)|Stunticons]] had plucked the [[Matrix of Leadership|Matrix]] from Rodimus&#039;s body, reverting him to Hot Rod. Marissa called in the other Autobots, who were shocked to discover what had happened, but Hot Rod himself cared little, happy to be young and carefree again. As a child in the 1990s, Marissa lived in [[New York City|New York]], where she met and became friends with [[Shaoshao Li]], who developed an extremely strong attachment to her. The young Marissa resented her [[Flint (G.I. Joe)|military father]], so when one of his missions went awry and she and her father had to be rescued by [[Optimus Prime (G1)/Generation 1 cartoon continuity|Optimus Prime]], she quickly came to view the Autobot leader as a surrogate father figure... and perhaps a little bit more. {{storylink|Kiss Players (radio drama)|Kiss Players radio drama #34}} Shaoshao didn&#039;t take Marissa&#039;s friendship with Prime very well, resenting the Autobot for, in her eyes, stealing Marissa away from her, and Shaoshao was forced to move back to [[Japan]] with her family before reaching an understanding with her friend. {{storylink|Kiss Players (radio drama)|Kiss Players radio drama #23}}&lt;br /&gt;

Shortly after [[The many deaths of Optimus Prime|Optimus Prime&#039;s death]] in 2005, the body of the new [[Decepticon]] leader [[Galvatron (G1)|Galvatron]] crash-landed on [[Earth]], decimating [[Tokyo]] and utterly shattering [[Transformer]]-[[Human]] relations. A governmental organization known as the Earth Defense Command, headed up by the rabid anti-Transformer fanatic [[Hitoshizuku Amaō]], was quickly established to force the Transformers off Earth, but support for the movement was not universal, and Marissa was amongst its opponents. Alas, these voices went unheard, and by 2006, Earth was Transformer-free, and the embittered Marissa decided that rather than try to fight the EDC with peaceful protests, she&#039;d have a go at fighting them with big, pointy knives, as part of a female commando resistance group.&lt;br /&gt;

When Earth Defense Command brought Optimus Prime&#039;s corpse to Japan, Marissa secretly observed the arrival of the cargo plane carrying the Autobot leader&#039;s body. {{storylink|Kiss Players issue 1|Kiss Players #1}} She and her commando unit were quick to attack the convoy transporting the body, only to discover that the cadaver was a decoy concealing an EDC [[Autorooper]] that slaughtered them all, save for Marissa herself. The exposure of Prime&#039;s body, however, had a bizarre effect on the Autorooper, which ejected [[Kayu Michikusa|its Kiss Player partner]] and begin to fuse with the Autobot&#039;s corpse. Knife skills were not Marissa&#039;s only attribute, however: she was also a talented surfer, and wondered if she could share &#039;&#039;that&#039;&#039; ability with Prime via their fusion. Soon, Optimus Prime found himself suffering from a recurring nightmare filled with visions of his old enemy, [[Megatron (G1)|Megatron]]. In the grip of one of these hallucinations, Prime lost control of himself and almost crushed Marissa in his fist, but was thankfully able to regain his senses before he hurt her. Marissa and Prime subsequently fused, and were able to corral a legion of Legion for an attack upon the EDC headquarters. They found their way barred by a pair of most unexpected opponents: [[Hot Rod (G1)|Hot Rod]] had returned to Earth and become Kiss Player partners with Marissa&#039;s old friend, Shaoshao. Hot Rod believed Prime to be an impostor, and Shaoshao wished to see him dead so that she might &amp;quot;reclaim&amp;quot; Marissa as her friend, and so Prime and Hot Rod began battling. However, Pax soon learned the error of his ways when Megatron approached him about the possibility of using one of the local warehouses for storage, only to turn on Pax once he had gained access to the energy stored within the facility. Megatron fatally injured Orion in a scuffle and left the young robot to die while he set about pillaging and battling the [[guardian robot]]s who arrived to quash his uprising. Unbeknownst to Megatron, thanks to the actions of the time-displaced [[Aerialbot (G1)|Aerialbots]], Orion was rebuilt by [[Alpha Trion (G1)|Alpha Trion]] into a new configuration that could truly stand up to Megatron&#039;s power—now, he was [[Optimus Prime (G1)/Generation 1 cartoon continuity|Optimus Prime]]. Autobot scientist Perceptor was captured and brought to Decepticon Headquarters to diagnose him, and he offered a cure in the form of his newest invention, [[Corrostop]]. With the Decepticons protected by Corrostop, Megatron unleashed Cosmic Rust upon the Autobots, exacerbating its effects with the Lightning Bug. Ultimately, Optimus Prime prevailed, bringing Megatron to his knees and standing over him, ion blaster in hand, poised to deliver the killing blow. Spotting a discarded pistol lying nearby, Megatron stalled for time by begging for mercy, crawling ever closer to the weapon, until Hot Rod spotted what he was doing and jumped him. Hot Rod proved a much less formidable opponent for Megatron, even in his weakened state, and he seized the youth, using him as a shield while he grabbed the gun and opened fire on Prime. Prime was felled by the shots, and Megatron tossed Hot Rod aside, striding up to the fallen Prime and preparing to end their war once and for all. With his last ounce of strength, however, Prime caught Megatron off-guard with a double axe-handle blow and sent the Decepticon leader toppling over the edge of the overhang on which they were standing. Crippled by the fall, Megatron was carried to the safety of Astrotrain by Soundwave as the tide of battle turned and the Decepticons retreated. Although Megatron was defeated, he had not failed; the wounds Optimus Prime had suffered were mortal, and he died soon after.&lt;br /&gt;

In the 1990s, the formal alliance between the Autobots and the American government led to a joint project to create the &amp;quot;[[Warp Gate|Trigger]]&amp;quot;, an interstellar transportation system that almost immediately became a target for Megatron, who knew they could use it to ferry huge quantities of energon back to Cybertron. Exploiting other countries&#039; dissatisfaction with the Autobots&#039; decision to ally solely with America, Megatron forged a clandestine pact with another Western power, which installed one of its people, [[Trov]], as part of the small crew that manned the Trigger space station. Trov granted the Decepticons access to the station, but was promptly killed by a blast from Megatron&#039;s fusion cannon, as the Decepticon leader naturally had no intentions of sharing power. Unfortunately for the Decepticons, the one surviving member of the crew, [[Makoto (Stargate Battles)|Makoto]], was able to activate the Trigger and send the Decepticons hurtling towards its portal. The Autobots arrived to protect the Trigger&#039;s crew, and a huge space-battle ensued, during which Optimus Prime returned from his apparent demise. To stop Starscream, Megatron was forced to transform into pistol mode and allow Optimus Prime to wield him. Prime channelled the power of the Matrix through Megatron&#039;s firing systems, shocking the Decepticon leader with its sheer power, before unleashing the blast that destroyed the Trigger. The Transformers, however, were all caught in the backwash of the explosion and send plummeting back to Earth in uncontrolled re-entry.&lt;br /&gt;

Nemesis Prime was eventually destroyed by Optimus Prime, but when at last Megatron reawakened, 900,000 years later, he was horrified to discover that the Binaltech Autobots had attained a new stage of evolution, becoming the cross-dimensional hyper-race known as the [[Alternity (species)|Alternity]]. With his Decepticons now mere cavemen in comparison to these super-evolved Autobots, Megatron embarked on a journey across space and time, allying himself with the Megatrons of numerous other worlds in the multiverse and conducting exhausting research and training in order to perfect a scheme that would grant him power on the level of the Alternity.&lt;br /&gt;

The experiment ran out of control when the monsters turned on Megatron and the Decepticons and kept them trapped in the base, only periodically departing to attack human shipping vessels. These attacks caught the attention of the Autobots, who discovered the existence of the base by tracking the creatures&#039; movements, and sent a team in to investigate. The team include an [[Eldedroid]] (a robot duplicate of Optimus Prime) controlled by the mind of a human named [[Daniel Witwicky (G1)|Dan]], who was attacked by Megatron when he broke off from his teammates to search the base. As Megatron was without his fusion cannon, Dan was unwilling to shoot him, and instead engaged him in a fist fight, albeit one that he had little chance of winning.
