Orion Pax and his Autobots try to stop Soundwave from reaching Kaon.

Synopsis
Orion Pax and a small team of Autobots set out to find Soundwave, who aside from spying on Zeta Prime is suspected of being the one who murdered the old Senate. Silverbolt spots their target from the air, but when Bumblebee and Hound move in, Soundwave unleashes Ravage on them. Both Autobots are defeated, but at least manage to take their enemy down with them.

Prowl and Ironhide catch up with Soundwave under the Neurospan Bridge, only to be taken out when Rumble collapses the bridge on top of them. Orion Pax himself is next in turn, confronting Soundwave in a crowded marketplace. The Decepticon ejects Frenzy, who uses his sonic weaponry to induce panic and hysteria among the civilians, causing them to turn on Orion and allowing Soundwave to escape. Silverbolt pursues him, but crashes after Ratbat takes out his port stabilizer.

Soundwave and Frenzy have just reached the border of Kaon when Orion Pax catches up, blasting Frenzy and crushing Soundwave's chest before he can eject Buzzsaw. There is a brief fight in which Orion comes out on top, but as he prepares to take Soundwave in, Skywarp and several other Decepticons appear and announce that the Autobots have no jurisdiction in Kaon. Holding Bumblebee hostage, they tell Orion that Megatron is interested in meeting with him...
Away from the events on Cybertron, Orion Pax finds both a new mission and some old friends.

Synopsis
Half a million years ago, Shockwave visits the ruined world of Arduria, and finds that its native rocs are dying from a catastrophic loss of planetary heat. Venturing into the depths of the planet, where the few survivors have huddled, Shockwave discovers the source of the heat loss, and confirms his suspicion that he was responsible for it...

In the present day, Orion Pax receives a call from Hardhead and meets with him and his crew—Wheelie and Garnak—at an interstellar way station. Hardhead explains that after the rebirth of Cybertron, the trio captured the catatonic Jhiaxus and took him off-planet. Things changed just recently when their ship picked up a signal from Arduria, which caused the mad scientist to awaken and begin screaming Pax's name, prompting Hardhead to call on him. Pax is brought before the babbling Jhiaxus, whose gibbering about "regenesis" prompts Pax to order a course plotted to Arduria right away.

Arriving on the frozen planet, Orion and Hardhead explore beneath its surface, discussing Jhiaxus's relationship with his student Shockwave. Hardhead confirms that Shockwave is still on Cybertron, having checked with Bumblebee; he also imparts to Pax the news of the destruction of the Lost Light, but Orion is sure that Rodimus and his crew are fine, wherever they may be. The pair then come upon the source of the planet's heat loss: one of Shockwave's Regenesis missiles, which has clearly had a different effect on Arduria than the one that carried Ore-13 had on Earth. More worrying still is the giant, frozen figure clutching the missile: Monstructor! Worse yet: the titanic horror is not really frozen at all, and has been lying in wait for the Autobots, drawing them to the planet as a trap so that his master Bludgeon can free Jhiaxus. As the monstrous combiner attacks, Pax tries blasting Monstructor's old weak spot, but it becomes apparent that Bludgeon has had the combiner ports reinforced. Nevertheless, his work as a distraction done, the combiner splits into his component parts, who flee with Bludgeon and Jhiaxus aboard the Decepticons' ship.

A little later, after the injuries Bludgeon has subjected Wheelie and Garnak to during his rescue of Jhiaxus have been treated, Hardhead and Orion deduce that Jhiaxus and Bludgeon are on their way to the Lenocinium Velnero system, where Wheelie had previously been stranded years before. Mention of the system sends Wheelie into (non-rhyming) panic, but the decision is made: Orion has realized that Jhiaxus is tracking down the fruits of Shockwave's Regenesis program, and that another of his missiles must be planted in the LV system. If the ore seeded on Earth was number thirteen, and Arduria held another missile, that means there are eleven left... but Orion Pax is resolute in the face of danger, and tired of walking away.
There's nothing left to lose as Ratchet confronts the 'bot behind the plague on Delphi.

Synopsis
At the Delphi medical facility, the furious Fortress Maximus dispatches the two Genericons threatening the remaining Autobots there, tearing one in half and decapitating the other with his shoulder compartment. As Ratchet and First Aid return to tending the inflicted, Pharma pulls a gun on Ambulon, accusing him of freeing the Decepticons and releasing the virus plaguing the facility, on the basis that he is a former Decepticon himself. First Aid, however, turns the tables on Pharma when he examines the Genericons' remains and discovers that they were not Monoformers, as Pharma had claimed. Ratchet puts the final pieces of the puzzle together, and requests that Pharma transform; when he refuses, Ratchet diagnoses the virus as being activated through transformation. First Aid and Ambulon have not succumbed to its effects because the former has a malfunctioning transformation cog, while the latter has no reason to transform, his alternate mode being only the leg of a prototype combiner, but Pharma will not transform because he knows this already, being responsible for the plague in the first place. Pharma shoots out a life-support system to cover his escape, rabbiting down a hidden tunnel in a CR chamber while the other medics scramble to save the lives of their patients. Backstreet fades particularly fast, forcing Ratchet to transform into ambulance mode in order to give him a full systems boost from his reboot coils. With the virus now activated within him, Ratchet sets off after Pharma.

Meanwhile, aboard the Lost Light, Tailgate meets with Ultra Magnus and requests to undergo the Rite of the Autobrand, having realized the foolishness of his earlier decision to be a Decepticon. Grudgingly impressed with Tailgate's skill set, Magnus agrees to teach him the Autobot Code, nearly driving the poor little bot out of his head with intense study of the code's ten thousand pages. Tailgate's interest is caught by clause nineteen-eighty-five; remembering the giant robots pursuing Skids, he inquires about clause nineteen-eighty-four, which Magnus informs him relates to the supposedly non-existent "thought warfare".

Elsewhere on the ship, Rung meets with one of his oldest patients, Red Alert, concerned that the paranoia he helped the security officer overcome is returning. Red Alert insists that he heard a noise emanating from a crack in the floor of the chamber in which the Sparkeater was found, but that should be impossible, as that chamber is at the lowest point on the ship, with only outer space beyond. Despite Rung's skepticism, Red Alert produces a recording of the sound, which Rung recognizes as a distorted voice... repeating "me... kill... me... kill" over and over again...

Back in Delphi, Ratchet catches up to Pharma, who gleefully explains his master plan: he engineered the plague in order to shut Delphi down so that he could escape a deal he made with the Decepticon Justice Division that forced him to kill patients in order to harvest their transformation cogs for the DJD's transformation addicted-leader in return for Delphi's safety. The two Genericons—Sonic and Boom—were paid by Pharma to surrender to the facility, and once locked up together, to merge into their audio-equipment alternate mode and project a blast of weaponized sound calculated by Pharma to corrode Transformers from within: the "big bang" that contaminated all who heard it. His vigorous monologuing has blinded Pharma to one thing, however: as Ratchet slowly rusts away in front of him, his liquefied innards have pooled around Pharma's feet, infecting him. Pharma escapes to the roof of the facility with the only vaccine, but is surprised by the appearance of Ratchet's remote-projected holomatter avatar, which distracts him long enough to let Ratchet catch up and tackle him, causing the vaccine to fall off the building. Ratchet and Pharma grapple, but when Ratchet's arm breaks off, Pharma tumbles off the roof, and is left clinging onto the edge, unable to transform to jet mode and fly to safety without activating the virus. Ratchet turns to leave him to his fate, and the traitorous medic tries to shoot him in the back: luckily, the near-dead Drift appears and slices Pharma's hands off, letting him plummet to his presumed doom.

Thanks to Pharma's vaccine, saved from its fall by Ratchet's holomatter projection, the virus is cured, and everyone leaves for the Lost Light. On the return journey, Ratchet invites First Aid to succeed him as the ship's chief medical officer, recognizing both his skill, and his dedication and honor: it was he who transmitted the escalating death rates—caused by Pharma's cog harvesting—over the Wreckers: Declassified frequency. The two doctors lament the loss of both Ironfist and the old Pharma, but First Aid remarks that Ratchet will always carry part of Pharma with him. Two parts, actually: Ratchet has replaced his worn-out hands with Pharma's!

"I have the world's worst alt mode: I turn into a leg. Ambulon: From the verb 'to ambulate,' meaning 'to walk about.' It's a stupid name..."<br>
"...but all the best names are taken."
:—Ambulon and Ratchet

"It's just—I thought it would be more of a ten-point plan...? One: Don't do bad things. Two: Don't, er, be rude... stuff like—three: don't be a Decepticon. Stuff like that."
:—Tailgate on the unexpected intricacies of the Autobot Code

"Relax! A few weeks of cripplingly intense study and it'll be over! It might even be fff— It might even be fff— I can't—my mouth just won't—I can't say it."<br>
"Fun...?"<br>
"That's the one!"
:—Ultra Magnus and Tailgate

"I'm not convinced you're paying attention."<br>
"...what? Oh. Sorry—I, er, I thought I saw some graffiti on your desk. Yeah, some—some really tiny graffiti. 'Ultra Magnus is an O.C.D. control freak who uses learning to hurt people.' But it was just a speck of dirt."<br>
"DIRT?!"<br>
"It's okay, sir—it's gone. It can't hurt you now."
:—Magnus and Tailgate quickly become this book's next great double-act.

"Pharma, I've been held at gunpoint by the best—Megatron, Starscream, Killmaster—remember Killmaster? With the wand?—and I've never known anyone take so long to explain their grand plan."
:—With a dry cool wit like that, Ratchet could be an action hero.

"You died a long time ago, Pharma. And as for me... my hands don't work, I'm miles from anyone I truly care about, and I'm still coming to terms with the fact that after a four-million year build-up, peace has turned out to be a massive anticlimax. Bottom line? I've got nothing else to lose."
:—Ratchet

Notes
*The opening moments of the issue, as Fortress Maximus tears one of the Genericons in half and slams the pieces together, is an homage to Last Stand of the Wreckers #5, in which Overlord did the same thing to Guzzle.
*A patient named Tracer is listed among those at Delphi. Whether this is supposed to be a new character or one of the existing Tracers is unknown; as only the Japanese-exclusive Tracer was an Autobot, we'd guess it's him.
*The absence of Cybertron's first moon is mentioned again, previously noted in issue #1 and an important plot point over in Robots in Disguise #3. Seems it's been missing since the days of Nova Prime, and Tailgate co-ordinated the first search for it, suggesting the quest Swerve went on was not the first.
*Speaking of Nova Prime, Tailgate claims responsibility for persuading him to look beyond Cybertron. Oo-er. Let's hope he doesn't find out how that turned out.
*While talking about Red Alert's history, Rung mentions the security officer's belief in "The Institute", a mysterious facility previously mentioned in "Chaos Theory Part 2".
*Rung and Red Alert's session numbers are clearly evocative of issues of the Marvel UK comic: #97 was Roberts's first issue; #113 was the issue that hooked him; and issue #332 was the final installment of the series. The significance of #7 and #288 is not apparent, aside from being the first chapters of the final story from the original US mini-series and the final UK-original story, respectively.
*On the subject of numbers, Rung's patient number for Red Alert is the numbers used for Red Alert's Japanese toy releases (his original toy ID, Smallest Transforming Transformers, and Binaltech Asterisk numbers respectively).
*Ratchet's holomatter avatar returns, a concept only seen once since Simon Furman's time on the series ended. A quick explanation is offered for why the tech was phased out in universe: it's energy-intensive, demands total concentration, and the hair never looks real.

Crew Manifest
* Fortress Maximus, Ambulon and First Aid return to the Lost Light with Ratchet.
* Red Alert admits finding 207 of his fellow crew suspicious.
* 5 deaths, 5 new arrivals since the launch.
* Cover A: Ratchet, infected with Red Rust, by Alex Milne and Josh Perez.
* Cover B: Ultra Magnus teaches Tailgate the Autobot Code, by Nick Roche and Joana Lafuente. This cover was accidentally printed in a blurry, low-resolution quality.
As Prime and Spike talk (still), things go from bad to worse when Ultra Magnus leads a team to arrest "Rodimus Prime"...

Synopsis
Spike Witwicky and Optimus Prime continue their chat; Prime admits that he felt he was an ineffective leader once the Decepticons left. He also tells Spike how he admires the human race and their wisdom. He hopes his men will transform without him.

Ultra Magnus returns to the Autobots' cave and immediately states his intentions to assemble a team to arrest "Rodimus Prime". Bumblebee questions this, as well as Magnus's choice of the recently traumatized Blurr, but Magnus will have none of it and supersedes Bumblebee's complaints.

Spike takes a ride in Breakdown to clear his head, but is soon sideswiped by Drag Strip. He, along with Wildrider, had been looking for their fellow Stunticon and are disgusted that he's being driven by a human. They decide that they will wreck Breakdown in order to kill Spike, because Breakdown can be repaired later. Wildrider rams him next, but Spike retaliates with a weapon he brought along. He tries to lead the two Decepticons back to Skywatch, but Motormaster appears traveling in the opposite direction and runs Spike off the road, where he dives into a ravine. As Spike requests a pick up from Skywatch, Breakdown is recovered and brought back to Hot Rod's site.

At the site, Swindle spends a bit of time repairing Breakdown, and it attracts attention from Silverstreak, but Hot Rod dismisses his concerns. Ultra Magnus and his team arrive to arrest Rodimus, who explains that he isn't committing treason since the war is over. He tries to appeal to Bumblebee, but Magnus interrupts him. Just then, Swindle walks over and says that he'll take over now. Rodimus says that he has things under control, but Swindle drops the charade and says he plans to take the ship off the planet, and kill as many Autobots as he can before that. Magnus counters that the Autobots have him outnumbered, but Swindle gives the order for the Stunticons to merge into Menasor... his newest creation. Swindle tells Menasor to kill Magnus first...

Sixshot goes Autobot hunting.

Synopsis
Within the Pentagon, military staff discuss the lockdown of all air traffic after the crash of Ark-19. During the meeting, Deacon takes a call from Senator Alexander Holt and both plot.

Meanwhile, in Wicksburg, Alabama, Ratchet activates the self-destruct mechanism of the escape pod from which he has just emerged. Though Verity Carlo is injured, Ratchet urges her and Jimmy Pink to board his vehicle mode, as they have to leave quickly. His holomatter avatar proves more than capable of treating her (albeit lacking in bedside manner) as they travel. He explains to the humans that their attacker was Sixshot, who is a living weapon usually deployed no earlier than phase five, but impossible to assess regarding the threat he poses due to there being no surviving witnesses of his firepower. As if on cue, Sixshot swoops down and opens fire.

In Indiana, the Machination Headmaster fails to impress the brash Hot Rod, who claims that he's no Sunstreaker. The Headmaster boasts in return that he has all of Sunstreaker's capabilities and more. Beyond this, he reveals that the Machination knows everything about the Autobots due to having downloaded their captive's data banks. Hot Rod counters this by saying that Wheeljack is constantly developing new inventions and that Sunstreaker never paid much attention to their development. This proves useful, as the Headmaster is unable to counter a gyro-inhibitor shell from Wheeljack. The threat neutralized, the two Autobots escape. Time is running out, and they need to reach Ironhide before he is demolished.

In the Machination facility in Tampa, Florida, the detached head of Sunstreaker explains to Hunter O'Nion that he is the center node of the network that controls and coordinates the Headmaster units. He further reveals that Hunter himself has been made a Headmaster and again begs for death as an end to his pain. He says that the way they are using him to hunt and kill Autobots is torture. Hunter instead replies that there are more cloned bodies within the city, and he asks Sunstreaker to help him learn to use his Headmaster abilities.

In Alabama, Ratchet and the humans gain a reprieve as the United States Air Force locks on to Sixshot. Though Jimmy expresses concern for the pilots, Ratchet grimly states that it's their only chance to escape. While Sixshot is distracted, they cross the state line into Florida. Ratchet hides amongst the ambulances of a local hospital, but Sixshot soon arrives in tank mode and starts blasting them one by one until Ratchet is forced to flee. In transit, Ratchet lets Jimmy and Verity out and tells them to hide, as he can no longer protect them. He speeds off, but is quickly cornered as he runs out of road. Transforming, he prepares to meet Sixshot head-on. However, he finds he doesn't have to, as the remainder of the Ark-19 crew emerge from the nearby water to back him up, blasting Sixshot.

In Earth's orbit, the Reapers agree that Earth is too valuable a strategic resource and vow to destroy it to keep it out of the hands of either faction.

Meanwhile in the Dead Universe, Nemesis Prime orders Galvatron to travel to Earth at once.
Optimus Prime dies, while a new Decepticon menace is born.

Synopsis
A dying Optimus Prime designates Ultra Magnus to be the next Matrix-bearer. He prepares to hand it to him but as he dies, the Matrix falls from his hands and Hot Rod catches it. He hands it to Magnus, who stores it in his chest. Unicron is not happy.

Aboard Astrotrain, the Decepticons must jettison some weight to make it to Cybertron so they decide to cast off those who were badly injured in battle. Starscream takes a particular pleasure in disposing of Megatron. This, however, sparks a fight over who will be new Decepticon leader. Unicron finds the cast-off Decepticons and makes Megatron an offer to be restored in order to destroy the Matrix. He agrees and is reformatted as Galvatron, with the others reformatted as Scourge, the Sweeps, Cyclonus and his armada. Unicron also provides them a ship and sends them to destroy the Matrix. Galvatron's first act is revenge, however, as he disrupts Starscream's coronation and promptly kills him. The other Decepticons have no argument.

Unicron attacks Moonbase One and Jazz and Cliffjumper attempt to escape, but are sucked into the monster's maw. Unicron then attacks Moonbase Two; it is consumed as well. Galvatron is angered but Unicron forces him to obey. He travels to Earth and attacks the Autobots, who escape in two shuttles. Cyclonus damages the shuttle carrying Hot Rod, Kup and the Dinobots; it crashes over a strange planet. The other shuttle's crew fakes their destruction by blowing up part of the ship. In pain, Galvatron returns to Unicron while the damaged shuttle heads toward the Planet of Junk. The first shuttle breaks up in the planet's atmosphere and its passengers free-fall to the planet. Hot Rod lands in a body of liquid filled with mechanical tentacles and hungry looking mechanical fish.
Errors
* Page Four has a * box that doesn't lead on from anything (The one that starts "*Starscream is referring...")

Differences between the film and comic
* The coronation scene is shortened, the Constructicons don't play horns, and Galvatron's "will anyone else attempt to fill his shoes?" line is replaced with "and my name is now Galvatron!"
* Unicron offers his terms (a new body, new troops etc...) as Megatron is being transformed. This means we lose the "And?" / "And nothing!" exchange and "I belong to nobody!"
* Spike and Bumblebee no longer try to blow up Moonbase Two, and are eaten on the planet rather than sucked in on a shuttle afterward. Spike's expletive is sadly removed.
* Cyclonus' Armada gets blown up over Autobot City.
* Kup doesn't get chance to start his war story, nor does Hot Rod fight the training droid. Kup's attempts to recall how to invert the polarity is gone as well.
* There is an extra scene not in the movie showing the Autobot shuttle crashing and Hot Rod, Kup and the Dinobots being thrown clear into the water.

Items of note
* Somewhat ambiguous in the movie itself, this issue identifies Thundercracker as becoming Scourge, Bombshell becoming Cyclonus, Skywarp becoming "the armada" and the other Insecticons becoming the Sweeps.
* Admittedly, footnotes referring back to previous issues are deeply missed in most modern comic books, but how many people did Bob Budiansky seriously expect to pick up issue 2 of a four-issue adaptation of a 20-year-old movie and need to have pointed out the fact that events referred to occurred in the previous issue of the same mini-series?
