Deducing Optimus Prime's trap, Shockwave remained aboard the ''Nemesis'' during the fateful attack. After the ''Ark'' crashed on Earth, Shockwave used the ship to communicate with [[Punch (G1)|Counterpunch]] before the [[Conehead]]s boarded. Needing to verify on the status of the ''Ark'', Shockwave incapacitated the three with a [[scraplet]] virus before he exited the ship. According to myth, it was responsible for shooting down the ''Ark''. It was revealed that [[Tarantulas (BW)#Beast Wars cartoon|Tarantulas]] had discovered the wreckage of the ''Nemesis'' deep under water, and had been refurbishing it for unknown purposes. While he'd finished rebuilding it and outfitting it with [[unspace|transwarp]] capabilities, Tarantulas was killed before he could use it; [[Megatron (BW)/Beast Wars cartoon continuity|Megatron]] found out about the ''Nemesis'' soon after, and commandeered it as a last ditch attempt to rewrite history and destroy the ''Ark''. {{storylink|Nemesis Part 1|Nemesis Part 1}}

Using the ''Nemesis''<nowiki>'</nowiki>s awesome power, Megatron managed to kill [[Tigerhawk#Beast Wars cartoon|Tigerhawk]], as well as [[Inferno (BW)#Beast Wars cartoon|Inferno]] and [[Quickstrike (BW)#Beast Wars cartoon|Quickstrike]] by accident when he tried to avenge himself on the [[anthropoid]] leader. Even for the flagship of the Decepticon space fleet, one might have considered the armament on the ''Nemesis'' to be overkill. In addition to the standard energy weapons used by the Decepticons, the vessel carried a massive amount of [[missile]]s, which could be fired slowly in a swarm of rocket propelled death. A [[tractor beam]] could pull anything beneath it up to be sliced and grounded up by rotating blades and drills. The blades were incredibly sharp, being able to slice through solid rock.

Given that Megatron himself would have be the ship's normal commander, it should not be surprising that the primary weapon on the ''Nemesis'' was a [[fusion cannon]]. The fusion cannon was powered by its own reactor, apparently separate from the main [[Energon]] supply. The reactor needed to be at one hundred percent capacity to fire a blast, and would require a powerup time between blasts.

The ship also featured systems to enable the forced boarding of enemy ships. A pair of magnetic couplings amidships allowed for the ''Nemesis'' to forcibly establish a magnetic junction between herself and the unfortunate target, and a boarding chute could be released from within the hull to allow crew-members to cross the gap between ships. The tip of the chute could also be heated to cut through hull plating at least as thick as that used on the ''[[Ark (G1)#The Transformers cartoon|Ark]]''.

Tactically the ship had two main weaknesses. During the flight from Cybertron a heavy meteor shower required so much power to maintain the shields that ''Nemesis'' was forced to fly in the ''Ark''<nowiki>'</nowiki>s wake in order to survive. Given that a similar energy crisis shortly affected the ''Ark'' as well, it would seem that both ships were weakened by the lack of energy on Cybertron. Ergo, the ''Nemesis'' functioned best when well-fueled, otherwise her size and power requirements could make the ship a liability.

The second weakness was placing all the main tactical, command and fire-control systems in the prominent dorsal conning tower. Though the location provided an excellent viewpoint for piloting the ship and directing combat (and was presumably well armored and shielded), it also made for a compelling target, as happened in the final act of the Beast Wars when Rhinox piloted an [[Autobot Shuttle Omega Delta|Autobot shuttle]] straight into the conning tower in a kamikaze run, taking out the bridge and crippling the ship, which flew rudderless until crashing in [[South America]], where in the 20th century human excavations would unearth her. {{storylink|Nemesis Part 2}} {{storylink|Microbots}}

It used experimental Transwarp technology for space travel. Its weapon systems offline after the jolt of crossing realities, the ''Nemesis'' used its [[tractor beam]] to tow in the ''Ark'', ramming it. As the Decepticons boarded the ''Ark'', [[Wheeljack (G1)|Wheeljack]] took the chance to scamper over to the unguarded ''Nemesis'', seizing command of it and turning its weapons on the ''[[Fool's Fortune]]'' when it arrived. When Megatron decided to substitute his warship's firepower with his own, he was confronted by [[Starscream (G1)|Starscream]] allowing enough of a delay for [[Teletraan I]] to reconfigure the ''Ark'' into a transformable body. With this newfound power, Teletraan managed to physically punch the ''Nemesis'', bringing it down. His city mode unfolds to around three feet wide, and the "battle station" mode of his classic toy is rebranded as the ''Nemesis'', a spaceship that can fit a Deluxe-class action figure in its forward bay. The front of the ''Nemesis'' mode features sculpted faux eyes, intended to make it look like it is formed by Trypticon's head. In lieu of electronics, Trypticon comes with his old partner [[Full-Tilt (G1)#Titans Return|Full-Tilt]], who has been significantly upgraded to become a full-sized Deluxe figure in his own right, with his own Titan Master partner, [[Wipe-Out#Generations|Necro]], who is actually a new version of Trypticon's comic bud, [[Wipe-Out]]. Since his head is obviously too large to interact with Titan Masters as most Titans Return figures do, he features a slot near the back of his head where you can insert a head-mode Titan Master, causing the orange canopy on his head to open and the laser cannon to slide up.

:Early production runs of the figure had a serious [[design flaw]] in the hip ratchets: a combination of strong springs and weak plastic caused the mechanisms of the joints to destroy themselves very quickly if they were used. Cutting the springs in half or repeatedly compressing them to reduce their length appears to solve this problem on affected copies of the toy. Later production runs appear to have fixed the issue entirely. Similarly, early specimens of this figure had a chest door that would not latch closed properly and could not bear the weight of Full-Tilt; this too was fixed in later shipments. However, the tail is entirely a different matter: the gears inside can potentially make a "snap!" sound even if care is taken while posing, causing the tail to droop down.

:The large cannons on Trypticon's back can be extended; this is mentioned in the instructions, but not depicted in any of the stock photography. Originally, the paired towers on Trypticon's back were symmetrical in their design, mirroring each other. Billions of years ago, before going into his eon-long slumber, Primus prepared a Transformer called the Last Autobot. He gave the Last Autobot a measure of his power and set him to wait for the "chosen one."

After Primus's death, [[Cybertron (planet)|Cybertron]] appeared to be tearing itself apart and the Transformers abandoned their home world. The only remaining Transformer was [[Optimus Prime (G1)/Marvel Comics continuity|Optimus Prime]], whose soul was in the body of [[Hi-Q]].

Prime traveled, along with the [[Neo-Knights]], into the depths of Cybertron where he discovered the Last Autobot. {{storylink|The Last Autobot?}} Upon awakening, Last Autobot was surprised to find the form that the chosen one had taken, but soon realized the true nature of the warrior before him. The Last Autobot merged the two souls and rebuilt Optimus Prime into a [[Action Master|new body]]. He then revealed that Cybertron wasn't tearing itself apart, but merely reformatting itself. The Last Autobot stabilized and guided the process, allowing Cybertron to be safely reborn.

Afterwards, the Last Autobot traveled with Prime and the Neo Knights to the planet [[Klo]], finding the Autobot army having already been slaughtered by the [[Decepticon]]s there. The Last Autobot assisted in the Autobots' counter-strike—not actively, but by resurrecting all the Autobots who had fallen while Optimus barreled through the enemy soldiers.

Flatline questioned Thundercracker whether or not her spark was cut out for his latest far-reaching, objectionable experiment. But Thundercracker insisted it would be and scolded him for squandering the outpost's supply of protoforms on some of his not-so-successful endeavors.

Once Arcee regained consciousness in a strange new body, Thundercracker dropped by to pay his respects personally, casually remarking he got 'carried away' taking her down. Even though Arcee couldn't quite remember him, Thundercracker and Flatline revealed their plan to use her spark to power three discarded protoforms to bolster Decepticon forces and helped the medic carry out the procedure. The experiment was successful...But perhaps a little too successful when all three Arcees escaped, freeing [[Skids (ROTF)|two]] [[Mudflap (ROTF)|other]] prisoners with her. Ultimately, Thundercracker had to personally intervene and subdued one of the three Arcees. However, even he was no match for the combined forces of the two other fury-driven Arcees and was forced to flee. After Shockwave received a communique from [[Frenzy (Movie)|Frenzy]] informing him that the Autobots had found a lead to the location of the lost Decepticon leader [[Megatron (Movie)|Megatron]], Thundercracker airlifted his boss into Qatar so they could relay the message to [[Blackout (Movie)|Blackout]]. Shockwave decided to follow up on the lead himself, and had Thundercracker take him to the Arctic, where they battled their way through a platoon of Autobots that had already arrived and searched the ice cavern that Megatron's body had been found in. Although Megatron had already been moved by [[Sector Seven]], Shockwave discovered that Megatron had brought an army of drones to Earth with him which were currently lying dormant on Earth.

Thundercracker and Shockwave subsequently travelled south, keeping themselves hidden by making the trip submerged in a large body of water, heading for an unknown location. Thundercracker was fairly puzzled by the whole affair, as Shockwave was playing the mission objective close to his chest, but things soon became clear when he discovered that they had arrived at a rocket launch site. While Thundercracker created a distraction by attacking the facility, Shockwave slipped in and programmed the rocket with the signal code required to reactivate the drones. Once the rocket blasted off, the signal was beamed down across the world, bringing the drone army back on-line.

A platoon of drones proceeded to attack the Autobots who were on their way to [[Hoover Dam]], forcing [[Ironhide (Movie)|Ironhide]] and [[Ratchet (Movie)|Ratchet]] to break off and take care of them. The fight carried the two Autobots to the [[Smash Derby]] arena, where Thundercracker attacked them. Thundercracker was among the forces deployed to defend their home. {{Storylink|Defiance issue 1|Defiance #1}} Following this outrageous attack on their sovereignty, Megatron used this to declare a military dictatorship and led the flight-capable soldiers in a bloody counterattack on the aliens. After Megatron discovered that science leader [[Optimus Prime (Movie)|Optimus]] had snooped around his quarters, he issued orders for the arrest of the scientist, but assigned Starscream and Thundercracker's team the task with assassinating those escorting Optimus. Thundercracker sent in [[Swindle (Movie)|Swindle]], [[Dreadwing (Movie)|Dreadwing]], and [[Payload (Movie)|Payload]] drones to soften up the Autobots, and then entered the fray himself, shooting down [[Air Raid (Movie)|Air Raid]] and unleashing his sonic weaponry on the rest of the team. He then swiftly slew [[Camshaft (Movie)|Camshaft]] and wounded [[Cliffjumper (Movie)|Cliffjumper]], but he took a little too much time savoring the latter's fear and soon found himself at the mercy of Cliffjumper and [[Arcee (Movie)|Arcee]]. The revitalized Starscream was forced to enter the fray to save his would-be second-in-command, and he killed or critically damaged the entire Autobot squad. After berating him for his failure, Starscream took Thundercracker back on board and took the ''Nemesis'' back to Cybertron. They landed in Trypticon, where they were greeted by [[Ramjet (Movie)|Ramjet]]. Thundercracker's status received a boost after Starscream's copy AllSpark failed. While Dreadwing and Ramjet turned on the Seeker leader, Stockade and Thundercracker fought at his side. As Dreadwing made his escape, Starscream gave chase, and when Thundercracker told him he would take care of Dreadwing's drones, Starscream wished "Commander" Thundercracker luck.

Later, Thundercracker caught up to Arcee's spaceship by an undesignated planet. Eager for a chance to settle the score, Thundercracker singlehandedly massacred his way through the ship until he caught up with Arcee and gleefully tore her apart limb from limb. However, he wasn't about to let her off so easily. He brought her remains back to the outpost he commanded so that [[Flatline (ROTF)|Flatline]] could experiment on her. Flatline questioned Thundercracker whether or not her spark was cut out for his latest far-reaching, objectionable experiment. But Thundercracker insisted it would be and scolded him for squandering the outpost's supply of protoforms on some of his not-so-successful endeavors.

Once Arcee regained consciousness in a strange new body, Thundercracker dropped by to pay his respects personally, casually remarking he got 'carried away' taking her down. Even though Arcee couldn't quite remember him, Thundercracker and Flatline revealed their plan to use her spark to power three discarded protoforms to bolster Decepticon forces and helped the medic carry out the procedure. The experiment was successful...But perhaps a little too successful when all three Arcees escaped, freeing [[Skids (ROTF)|two]] [[Mudflap (ROTF)|other]] prisoners with her. Ultimately, Thundercracker had to personally intervene and subdued one of the three Arcees. However, even he was no match for the combined forces of the two other fury-driven Arcees and was forced to flee. Thundercracker was [[Shockwave (Movie)|Shockwave]]'s right-hand man and confidante, and came to Earth alongside him and the other Decepticons. After Shockwave received a communique from [[Frenzy (Movie)|Frenzy]] informing him that the Autobots had found a lead to the location of the lost Decepticon leader [[Megatron (Movie)|Megatron]], Thundercracker airlifted his boss into Qatar so they could relay the message to [[Blackout (Movie)|Blackout]]. Shockwave decided to follow up on the lead himself, and had Thundercracker take him to the Arctic, where they battled their way through a platoon of Autobots that had already arrived and searched the ice cavern that Megatron's body had been found in. Although Megatron had already been moved by [[Sector Seven]], Shockwave discovered that Megatron had brought an army of drones to Earth with him which were currently lying dormant on Earth.

Thundercracker and Shockwave subsequently travelled south, keeping themselves hidden by making the trip submerged in a large body of water, heading for an unknown location. Thundercracker was fairly puzzled by the whole affair, as Shockwave was playing the mission objective close to his chest, but things soon became clear when he discovered that they had arrived at a rocket launch site. While Thundercracker created a distraction by attacking the facility, Shockwave slipped in and programmed the rocket with the signal code required to reactivate the drones. Once the rocket blasted off, the signal was beamed down across the world, bringing the drone army back on-line.

A platoon of drones proceeded to attack the Autobots who were on their way to [[Hoover Dam]], forcing [[Ironhide (Movie)|Ironhide]] and [[Ratchet (Movie)|Ratchet]] to break off and take care of them. The fight carried the two Autobots to the [[Smash Derby]] arena, where Thundercracker attacked them.
