The game is a third-person shooter in which teams of kid-like/squid-like beings known as [[Inkling]]s use a variety of weapons to cover a battlefield in their color of ink, with the winners of the Turf War being the team who covers the largest surface area in their color.

An in-game Splatfest event took place for 24 hours in North America between [[August 28]]-[[August 29|29]], 2015, with ''Transformers'' as its central theme due to a sponsorship deal between Nintendo and [[Hasbro]].

12,000 years in [[Earth]]'s future, humanity has gone extinct while sea life has evolved, becoming the dominant species of the planet. Many of these creatures, most notably [[Inkling]]s, reside in the bustling city of [[Inkopolis]], whose residents are obsessed with staying "fresh" and participating in the popular sport known as Turf Wars. Occasionally, a Splatfest is held in Inkopolis, in which competitors split into teams based on their preferences for one of two subjects, such as cats vs. dogs, then participate in a series of Turf Wars over a 24-hour period to earn points for their team based on their performance, with a winning side being chosen after the 24 hours are up.

On [[August 18]], a sudden broadcast of ''Inkopolis News'' took place, with news anchors [[Squid Sisters|Callie and Marie]] stating that they had a special announcement. According to the Squid Sisters, word from "on high" had come down stating that there was to be a new Splatfest event soon, and that its theme would be ''Transformers'', with Inklings choosing whether to represent the [[Autobot]]s or [[Decepticon]]s. When asked which side she would support, Callie enthusiastically praised the Autobots, revealing her admiration for [[Optimus Prime (WFC)|Optimus Prime]]. This prompted Marie to accuse her cousin of being a "classic goody-goody", citing [[Shockwave (WFC)|Shockwave]], [[Soundwave (WFC)|Soundwave]], and [[The Fallen|Megatronus]] as being much cooler, though Callie claimed this was only because Marie was jealous of the Autobot supporters' stylish red shirts. The two urged their viewers to pick a side at the Pledge Box by Inkopolis Tower before continuing with the rest of their newscast.

For several days following this, Inklings threw support behind their respective sides, wearing shirts bearing their chosen faction's [[insignia]], changing their ink and tentacle colors to match, and posting graffiti and artwork in support of their teams all over Inkopolis. On the night of August 28, the Splatfest began, with teams taking to Port Mackerel, Saltspray Rig, and Flounder Heights to earn points for their respective side while Callie and Marie each set up trucks in Inkopolis Plaza and put on a live performance from on top of them. After a grueling 24 hours of continuous battles, the Squid Sisters appeared again on ''Inkopolis News'' to announce the final results of the event. The Autobots proved to be the more popular faction, with 58% of participants taking their side. However, befitting their chosen faction's nature, the Decepticon supporters proved more vicious in combat, winning 56% of all Splatfest battles. As a result, due to the victory percentage being worth four times as many points as the popularity percentage, the Decepticons ultimately placed higher than the Autobots, earning 266 points compared to the Autobots' 234, prompting a celebratory cry of "Decepticons annihilate!" from Marie. She declared that being evil never felt so good, though Callie continued to maintain that her side had the cooler shirts. The two reminded participants to pick up their Super Sea Snail prizes before continuing with the rest of their broadcast.

Though he once turned into Trypticon Station, a neutral scientific outpost, Trypticon's intelligence is only just enough to make him an effective warrior, even if it hardly seems needed with his vast array of weapons. He is equally formidable in his alternate form of the Decepticons' fortress of a warship, the '''''Nemesis''''', even after a [[space bridge]] accident sent his personality into [[stasis lock|stasis]]. Prior to the war, Trypticon Station was used for research that could not be conducted planetside, including the first forays into sequestering the [[Dark Energon]] that had resulted from [[Unicron]]'s attack on [[Cybertron (planet)|Cybertron]]. Its security was seen to by the [[Seeker (body-type)#Aligned continuity|Seeker]] caste. There were records that indicated that at the time Dark Energon was placed aboard by an ancient High Council, the station underwent a major overhaul: [[Alpha Trion (WFC)|Alpha Trion]] confirmed that it was given a spark and made a living being at that point. [[Air Commander]] [[Starscream (WFC)|Starscream]] was one of the few with knowledge of its secrets. As a result, he ordered his forces to occupy it after the capture of [[Sentinel Zeta Prime|Sentinel Prime]], as a bargaining chip in negotiations with Megatron and his growing Decepticon army. Megatron decided he tired of negotiations and took Trypticon Station by force. Upon Starscream's return to the station, Megatron pressed the Seeker and ultimately gained access to the facility's research on Dark Energon. Megatron noted to [[Shockwave (WFC)|Shockwave]] that there was potential for a spark within Trypticon, though Shockwave pointed out the [[Well of All Sparks|Well]] no longer produced sparks. Megatron suggested he use the sparks of the scientists killed and maimed in the seize of Trypticon to give life to the station.

The supplies of Dark Energon from the initial harvest were slender, so Megatron required the means to transfer large quantities of [[energon]] to the station so that they could be converted into the rarer resource. As Trypticon Station was configured to receive fuel from the [[Geosynchronous Energon Bridge]] in [[Crystal City]], the Decepticons were able to transfer an initial supply, but not nearly enough for the ravenous rate at which they were consuming Dark Energon. This was eventually remedied by Megatron's capture of the [[Plasma Energy Chamber]], which provided a nearly unlimited source of fuel directly from Cybertron's core.

After a team led by [[Optimus Prime (WFC)|Optimus Prime]] ventured into the planet's core to cut off the transfer, Megatron decided to switch tactics. He allowed Shockwave to apply the experimental knowledge he had gleaned over the course of the war, and Trypticon was granted true life, including the ability to shape its corridors into a dizzying array of defense drones and [[Mini-Con|Minicon]]s. Ultimately, a team of Autobots aboard the ''[[Eight Track (WFC)|Eight Track]]'' found a gap in the station's external defenses and managed to venture within and knock the behemoth from orbit.

Victory was brief, however, as Trypticon revealed a robot form and crawled from the wreckage planetside. Though initially the [[Wrecker]]s and [[Omega Supreme (WFC)|Omega Supreme]] were tasked with keeping the gargantuan Decepticon away from the ''[[Ark (WFC)|Ark]]'' launch, this proved to be in vain, as Megatron boarded Trypticon along with a hand-picked crew of the Decepticon elite. Transforming into a ''Nemesis''-class battleship, Trypticon pursued the ''Ark'' to, and subsequently through, the last remaining functional [[space bridge]] in Cybertronian orbit. The ''Nemesis'' was heavily damaged due to its traveling through the last remaining, yet faulty, space bridge, and thus Trypticon's sentient functionality and transformation abilities were lost, perhaps forever. Long after Cybertron had been rendered uninhabitable, the ''Nemesis'' was in orbit of the planet when [[Starscream (WFC)|Starscream's]] [[Vehicon (Prime)|Vehicons]] forces captured the Autobots [[Cliffjumper (WFC)|Cliffjumper]] and [[Arcee (WFC)|Arcee]], the latter of whom had received a coded Autobot transmission. Starscream attempted to gain this information by torturing and then imprisoning Cliffjumper alongside Arcee on board the ''Nemesis'', but failed to get any satisfaction. {{storylink|Out of the Past}}

The ''Nemesis'' served as the Decepticons' primary base of operations during their time on [[Earth]]. Constantly moving through the skies of the planet and cloaked against detection by either Autobot or human systems, it provided the villains with a mobile headquarters that allowed them to often remain one step ahead of their adversaries.

Sometime after arriving on Earth, Cliffjumper got a taste of the power of the ''Nemesis'' first-hand when he found it hovering over an [[Energon]]-filled crater, and it opened fire on him. Captured by Vehicon and brought aboard, Cliffjumper was slain on the ship's bridge by his old adversary Starscream, his body unable to be reclaimed by his fellow Autobots due to the ship's perpetual cloaking field hiding its location. {{storylink|Darkness Rising, Part 1}} Soon after, Starscream relinquished command of the ''Nemesis'' to Megatron when he returned from his three-year sojourn in deep space, {{storylink|Darkness Rising, Part 2}} but when he left to explore the properties of [[Dark Energon]], control of the craft returned to Starscream, who had the Autobots' human ally [[William Fowler]] captured and brought to the ship's brig for interrogation. The Autobots subsequently invaded the ship on a rescue mission, during which [[Bulkhead (Prime)|Bulkhead]] damaged the ship's interstellar navigation array, {{storylink|Darkness Rising, Part 3}} leaving it unable to triangulate co-ordinates for the Decepticons' new orbital space bridge. Although Starscream was re-instated as commander of the ''Nemesis'' with Megatron's seeming death, the crew responded unenthusiastically to his dramatic first address. When the ''Nemesis''<nowiki>'</nowiki>s electromagnetic shielding broke while orbiting above [[China]], the Autobots were able to locate the ship and infiltrate it in hopes of locating a cure for the [[Cybonic plague]] Optimus Prime had recently become infected with. Although successful, their actions set in motion the reawakening of Megatron, {{storylink|Sick Mind}} who returned to life and retook command in the middle of Starscream's newest plan, which involved equipping the ''Nemesis'' with a powerful heat ray. {{Storylink|Out of His Head}} With Megatron back in charge, the ''Nemesis'' continued its stoic, continuous motion around the Earth, at one point moving out of Earth's atmosphere and into orbit. {{storylink|T.M.I.}}

As the Decepticons began looking for components for their new space bridge, the ''Nemesis'' returned to Earth's atmosphere and headed for a human military installation so Megatron could personally steal the new power source it contained. Optimus Prime and Bulkhead made it aboard the ''Nemesis'' and stole the power source back, but Optimus proceeded to go on a rampage through the ship's corridors until Megatron had him [[GroundBridge]]d out. {{storylink|One Shall Fall}} Megatron subsequently left the ''Nemesis'' under [[Airachnid (Prime)|Airachnid]]'s command while he prostrated himself before [[Unicron]], {{storylink|One Shall Rise, Part 1}} who took the ship back to orbit. {{storylink|One Shall Rise, Part 2}} When Airachnid attempted to incite rebellion among the crew, [[Soundwave (WFC)|Soundwave]] smacked her down and took charge of the ''Nemesis'' until Megatron returned with an amnesiac Optimus Prime. {{storylink|One Shall Rise, Part 3}}

Though the Decepticons tried their best to keep "Orion Pax" in the dark, they had a security lapse when Arcee managed to get on board to hunt for the lost Autobot leader. Soundwave was able to get her back off the ship through deft use of the GroundBridge. It happened again sometime later when Starscream sneaked on board to steal [[energon cube]]s and stumbled on Orion. {{storylink|Orion Pax, Part 1}} Starscream fled the ship, but his visit raised Orion's suspicions and he accessed the Decepticon database to find out the truth. {{storylink|Orion Pax, Part 2}} The Decepticons had a full log of his activities and he was left under Vehicon guard to continue his work, but soon broke free and left the ship to help the Autobots. {{storylink|Orion Pax, Part 3}}

In control of a vast swarm of [[Insecticon (WFC)|Insecticons]], Airachnid launched an attack on the ''Nemesis'' in an attempt to kill Megatron. Meanwhile, Starscream was ''also'' gunning for Megatron after creating several clones of himself, which he dispatched to the ''Nemesis''. In the middle of these attempted coups was a very confused Bulkhead who was inadvertently beamed up to the ''Nemesis'' whilst investigating an energon signal. Seeking an avenue of escape, he crippled the ship's power core, causing it to crash land and allowing Bulkhead to escape in vehicle mode. {{storylink|Armada (episode)|Armada}}

Megatron infused the ship's core with Dark Energon, bringing it back online, but also awakening the ship's mind. It immediately began its mission, decoding the [[Iacon (polity)|Iacon]] database and heading towards the first of the coordinates in [[New York City]]. When the Decepticons resisted, the warship put them all into stasis. Fowler and the three kids GroundBridged aboard, and the ship at first failed to detect them as it wasn't scanning for organic life, which gave them the opportunity to try to reverse the ship's energon supply. Though the warship tried to stop them, they succeeded, and the warship returned to its mindless state. {{storylink|Flying Mind}}

During the hunt for the relics, [[Laserbeak (WFC)|Laserbeak]] was infected with a virus by Ratchet so when Soundwave returned to the ship, the Iacon database was transmitted to the Autobot mainframe. {{storylink|Triage (episode)|Triage}}

Tensions rose between [[Hardshell (Prime)|Hardshell]], Knock Out, the Insecticons and the rank and file Vehicons on the ''Nemesis'', leading to an all-out brawl. {{storylink|Hurt}}

MECH leader [[Silas]] - integrated into the corpse of [[Breakdown (WFC)|Breakdown]] - approached the Decepticons in an attempt to join their ranks, offering [[Project Damocles]], a space-based particle cannon, as a token of friendship. The Decepticons launched an operation to retrieve the satellite weapon's interface codes from human military servers while the ''Nemesis'' deployed Damocles into space. Though the weapon worked as intended, the Autobots and their human allies ultimately destroyed Damocles, and for his failure Silas was dragged away to Knock Out's dissection table on the ''Nemesis''. {{storylink|The Human Factor}}

The ''Nemesis'' was deployed to a set of coordinates from the Iacon database that indicated the resting place of an ancient relic. There, Megatron discovered that the relic was the legendary [[Star Saber (Prima)|Star Saber]], a weapon of immense power, and one that must not fall into the hands of Optimus Prime. After failing to retrieve the weapon or otherwise blast it out himself, he ordered the Decepticons to carve out the massive boulder in which the sword was embedded so the ''Nemesis'' could carry it away. As it was in the process of doing so, the Autobots suddenly attacked, with Optimus Prime charging in after the Star Saber. Despite Megatron's best efforts, Optimus managed to pull the sword from the boulder and then cleaved the rock in twain when Megatron had the ''Nemesis'' drop it on the Autobot leader out of spite. As Megatron watched on helplessly, Optimus followed this up by unleashing a wave of energy at the ''Nemesis'' which destroyed part of its engine array, causing it to narrowly miss crashing into a mountainside and forcing the ship to limp away. {{storylink|Legacy (episode)|Legacy}}

The ''Nemesis'' flew Megatron and [[Dreadwing (Prime)|Dreadwing]] to the Decepticons' space bridge orbiting the dark side of the Earth's [[Moon (moon)|Moon]] when they returned to Cybertron to find a way to counter the Star Saber's power. {{storylink|Alpha/Omega}} When [[Smokescreen (Prime)|Smokescreen]] was determined to be an [[Omega Key]], he was captured and brought aboard the ship. {{storylink|Hard Knocks}} After being interrogated via cortical psychic patch, the Autobot stole the Keys stored aboard the ''Nemesis'', and escaped by literally jumping ship. Starscream later returned to the ship with all four Keys in an effort to return to the Decepticons, {{storylink|Inside Job}} and is allowed to once he is deemed fit to return by Megatron after a cortical psychic patch. {{storylink|Patch (episode)|Patch}} An enraged and disillusioned Dreadwing steals the [[Forge of Solus Prime]] and gives it to the Autobots, and is killed in the ship's medical bay by Megatron when he tried to kill Starscream. The ship later flew Megatron and an army of flying Vehicons to the space bridge when the time came for a battle on Cybertron over the [[Omega Lock]]. {{storylink|Regeneration (Prime)|Regeneration}} When Megatron created a [[Darkmount (Earth)|new fortress]] on Earth with the Omega Lock's power, the ''Nemesis'' arrived in [[Jasper]], and was the launch point for the assault on the newly discovered [[Autobot Outpost Omega One|Autobot base]]. As the battle between the Autobots' [[Wheeljack (Prime)|other]] [[William Fowler|allies]] and the Decepticons' flyers raged, the ''Nemesis'' positioned itself over the base. When the battle had ended (with Wheeljack being shot down and Fowler forced to retreat), the ''Nemesis'' fired a colossal cannon on the base, destroying the mountain. {{storylink|Darkest Hour (episode)|Darkest Hour}}

The ''Nemesis'' was docked at Darkmount with the Decepticons now using the fortress as their main base of operations. However, the ship was still used for coordinating attacks {{storylink|Darkmount, NV}} as well as storage of the Forge, the stasis-locked Airachnid, the Apex Armor, and the Star Saber. Smokescreen retrieved the Forge from the ship when prompted to save a dying Optimus Prime. {{storylink|Prey (episode)|Prey}} The ''Nemesis'' was finally deployed once again when an Autobot assault destroyed Darkmount, the Decepticons regrouping on board the ship. {{storylink|Rebellion (Prime)|Rebellion}}

The ''Nemesis'' had a kennel set up for [[Predaking (Prime)|the Predacon]], where Starscream failed to train it. {{storylink|Chain of Command (Prime)|Chain of Command}} The ship's communication dish was damaged by the beast, blacking out Decepticon communications, and Starscream unsuccessfully tried to have it repaired before Megatron found out. {{storylink|Plus One (Prime)|Plus One}} Soon afterwards, Starscream and Knock Out's experiment to create an army of super-soldiers backfired spectacularly when Cylas was turned into a Terrorcon that drained Energon from a victim. The ensuing battle spread all over the warship, and resulted in Cylas's death, and Airachnid being freed from her stasis pod, though she and her Insecticon army were bridged to a moon of Cybertron by Soundwave. The Decepticons' numbers were severely depleted with the loss of the Insecticons and more than half of their remaining troops. {{storylink|Thirst}}

When Megatron resolved to rebuild the Omega Lock, {{storylink|Minus One}} it was constructed on the underbelly of the ''Nemesis'' by the time Ratchet had been brought aboard to finish his work on synthetic Energon. {{storylink|Persuasion}} When the formula was completed, Ratchet made a run for it and tried to sabotage his work, but was caught in a hallway of the ship. He was given to Predaking for execution, but he turned the juggernaut on the Decepticons, triggering a rampage in which many Vehicons were slaughtered. Megatron was able to defeat Predaking and ejected him from the ship, {{storylink|Synthesis}} but he still clung onto the ship while Ratchet brought the Autobots on board to take the warship. As Optimus and Megatron dueled, and the latter's lieutenants fought Arcee, Ratchet and Smokescreen, Jack and the [[Apex Armor (Prime)|Apex Armor]]-clad Miko took the bridge, banishing Soundwave to the shadowzone, while the Wreckers took on the rest of the Vehicons aboard the ship. When Megatron was killed by Bumblebee, Starscream and Shockwave fled along with what remained of the Vehicons, leaving the ship in Autobot control. The team took the ship to Cybertron, using the Omega Lock to revive the planet through the Well of All Sparks, and parking the ''Nemesis'' on the surface of the restored Cybertron, while Predaking flew off for parts unknown. {{storylink|Deadlock}}

Sometime later, [[Shockwave (WFC)|Shockwave]] informed Megatron of a [[Earth|planet]] rich with resources that they could reach by space bridge, and all they needed was a vessel to take them there. While the scientist worked on the space bridge, the leader led an assault on the labs where Trypticon's body parts were being held. Piece by piece, the Decepticons were able to retake the monster's body. Eventually, after some tinkering, Soundwave was able to reassemble Trypticon despite his gargantuan size. Soundwave stated that there was massive damage to the reptilian Decepticon, and it would likely take some time to repair.

Megatron had other plans and informed Trypticon, who may or may not have been capable of hearing him, that since he'd failed in his task of destroying the Autobots, he would be rebuilt into a new warship form. Though Soundwave informed Megatron that due to the damage, Trypticon would be stuck as a warship permanently, Megatron ordered him to begin the procedure. Once Soundwave's work was complete, the ''Nemesis'', as it was now referred to, pursued the Ark as it departed Cybertron, and engaged it in a fierce ship-to-ship battle in front of the wormhole of a space bridge. Jetfire wasn't the first [[Autobot]] [[Seeker (body-type)|Seeker]], but he was the first to defect from the [[Decepticon]]s. He spent most of his time in a laboratory trying to further exploit the Autobots' flight capabilities – a scientific dead end, but one [[Optimus Prime (WFC)|Optimus Prime]] placed great hope in. He was absent when [[Megatron (WFC)|Megatron]] entered [[Iacon (polity)|Iacon]] and stole the [[Plasma energy|Plasma Energy Chamber]], but accompanied Optimus with [[Bumblebee (WFC)|Bumblebee]] as back-up during the rescue of [[Sentinel Zeta Prime|Sentinel Prime]] from [[Kaon (polity)|Kaon]]. They then moved to rid the [[Dark Energon]] from the [[core]] of Cybertron. While descending, Jetfire was tempted to try some Dark Energon, but Optimus told him if he did, Prime would have to kill him.

Once at the core, Optimus removed the Chamber and was given the [[Matrix of Leadership]], as well as orders to evacuate the planet as it began repairing itself. Optimus launched Project Generation One, which [[Jazz (WFC)|Jazz]] dubbed the ''[[Ark (WFC)|Ark]]''. Jetfire found the notion suicidal, but agreed to help and gave the Autobots time to complete the ''Ark'' by creating a diversion. [[Aerialbot (WFC)|Aerialbot]]s under his guidance gathered every space-worthy ship in the ruins of [[Six Lasers Over Cybertron]], while Jetfire picked the ''[[Eight Track (WFC)|Eight Track]]'' for himself to captain.

After drawing out [[Trypticon (WFC)|Trypticon]], Jetfire evaded the Station's detection system by flying in and out of the Asteroid Belt. He slowly but surely bolted the ''Eight Track'' with an ingress tube on to an unguarded part of the Station, allowing the Autobots to enter and blow up the Dark Energon Facility. Jetfire managed to detach the ship in time before Trypticon crashed in the [[Mithril Sea|Mithric Sea]]. However, Trypticon survived and transformed, and Jetfire refused a place on the ''Ark'' to distract the monster with the flight-capable [[Wrecker]] [[Springer (WFC)|Springer]]. Jetfire remained a part of the Autobots, serving Ultra Magnus and the Wreckers as a long-range scout and recon expert during their guerilla tactics against Shockwave's rule. Shockwave finally made his move against Alpha Trion, arresting the sage from the [[Hall of Records]]. With Alpha Trion's neutrality no longer permitted, Ultra Magnus planned a rescue op. Jetfire joined Magnus's team of Wreckers to infiltrate Iacon, access the [[Shockwave's Tower|Tower of Shockwave]], and retrieve Alpha Trion. They were provided support by the recently reactivated [[Omega Supreme (WFC)|Omega Supreme]], who would act as a suitable...distraction for their op.

Inside Iacon's walls, Jetfire and the Wreckers came to [[Maccadam's Old Oil House]], who was secretly working with the Autobot resistance. [[Maccadam]] still shared the occasional oil with his Decepticon overlords, gathering intelligence. One of his patrons was an engineer who provided information on the Tower's mag-lev elevator, allowing the Wreckers to access it underground. The Wreckers were nearly accosted by [[Ratbat (WFC)|Ratbat]] and the Decepticon city garrison, but Magnus radioed Omega Supreme who began long-range bombardment of the city, drawing away the Deceptions.

The Wreckers infiltrated Shockwave's secret lair and recovered Alpha Trion, but the situation was more dire than they anticipated. Shockwave had been trying to access [[Vector Sigma]] using Alpha Trion's systems, but the [[Quintesson]]s had secretly tapped into that same circuitry to reactivate the long dormant Space bridge, beginning a [[Sharkticon (Prime)|Sharkticon]] invasion of Cybertron. The Wreckers raced to the Archives, where Alpha Trion intended to detonate the remaining articles of Cybertronian history that the Quintessons could claim. They were interrupted by General [[Tyrannicon]] of the Sharkticons, who jammed Alpha Trion's detonator. Fortunately, light-years away, Megatron had claimed the Sharkticon Matrix and therefore ended the Quintesson control over their slaves. In [[Uniend 610.23 Zeta]], {{storylink|Ask Vector Prime}} when Optimus Prime put into motion his plan to launch the AllSpark into space, Jetfire was tasked with providing his team aerial cover and reconnaissance. Upon nearing the Well of AllSparks, Jetfire warned the rest of his group that Decepticons were heading towards it through the [[Tyger Pax]] bypass, despite it supposedly being an Autobot-controlled territory. Optimus got him to create a diversion, so to make Megatron think that the rest of the group was approaching the Well from a different side than their actual route. Jetfire ran into a group of Seekers before he could get into proper position, spoiling the effectiveness of this tactic. He was forced to lure the other fliers towards the Wreckers, so they might be able to help him take them out.

As the battle got in full swing, Jetfire was unable to rid himself of several Seekers still tailing him as he flew over the Well, leading to him taking considerable damage. He still managed to fire down a missile salvo towards Megatron, driving the Decepticon leader back somewhat. When Megatron attacked Starscream's station, Jetfire confronted him during a lull in the fighting, noting he did not want to fight and that Dark Energon was too dangerous to use, Jetfire himself having seen what it can do. When Megatron declared his intent to take it anyway, Jetfire proclaimed that the Decepticon would destroy them all. Megatron mused, as Jetfire flew away, "You say that as if it were a bad thing."

Later, when Megatron had attained Dark Energon and demonstrated his control over it, Starscream offered to serve him and make more. Jetfire was aghast, and quickly escaped the station. Megatron decided to let him go, as he "...wanted the Autobots to know their doom approaches."

During Megatron's siege of Iacon, Jetfire and the other Aerialbots were outnumbered and lacked surface-to-air support, causing significant losses. When Optimus took command, Jetfire specifically requested that the planetary guns be reactivated, which Optimus and his team promptly achieved. With that taken care of, he proceeded to feed tactical data and warnings whenever the still-overmatched Aerialbots could not stop all the incoming Decepticon Seekers, as well as recommendations on key targets of opportunity, including at least one Decepticon warship.

After Optimus assumed the mantle of Prime and kickstarted the Core of Cybertron's self-purging, he declared that the Autobots would have to leave their homeworld, as it would be rendered uninhabitable. However, as the transports began to leave, a powerful orbital weapon, part of Trypticon station, blasted apart every ship it could target. Prime sent Silverbolt, Air Raid, and Jetfire to take it out. Jetfire provided key knowledge during the assault, including weak points of machinery and barriers, as well as their main target of the plasma cooling system that prevented the orbital weapon from overloading. He made sure the Aerialbots stayed until the mechanism was destroyed (when the system reached 110% capacity and Air Raid was surprised it "went that high", Jetfire pointed out it didn't, and that was the point).

Megatron noted with some amusement that the Aerialbots apparently hadn't considered the possibility of backup systems, and ordered "Trypticon" to resume firing. He also entered Optimus Prime's coordinates and told it to bear on him. When Trypticon responded, Jetfire realized that the station, or at least the primary weapon, was a Cybertronian...shortly after which the team realized that they should be able to destroy its transformation systems and force it back into its normal form, which, whatever it was, had to be better than a killsat.

They found to their shock that this placed them inside Trypticon's mouth, and just barely managed to escape through the gaps between its teeth before it closed its jaws on them; it then headed for the surface, a massive [[jet pack]] controlling its descent. The Aerialbots managed to blast the pack apart, causing it to fall to Cybertron's surface like a meteor.

As Optimus, Bumblebee, and Ironhide battled the brute, which had survived the assault, the Aerialbots managed to find them and set about providing air support. However, Trypticon was much faster than they expected, taking out all three—not quite killing them, but putting them out of the fight.

With an attack to obtain the Omega Key from Megatron imminent, Zeta Prime ordered Jetfire and Optimus to take the majority of their forces to protect a library while Zeta hid the Omega Key. However, the Decepticons only attacked faster and harder, and it was in this battle Zeta Prime eventually fell.

Jetfire was among the few Autobots who stood to assist Omega Supreme in the total annihilation of the Decepticons in Iacon. However, Megatron arrived with his strike team, and after defeating Cliffjumper, chased Jetfire through the ravaged city. Jetfire finally decided enough was enough, and faced the Decepticons down. However, the former scientist failed, and could only watch as Megatron advanced and defeated Omega Supreme.

Jetfire recovered and rejoined the Autobots. He was often their intel agent, and helped take back Iacon, and locate Zeta Prime. However, their leader died shortly after his rescue. Optimus was declared Optimus Prime, the new leader of the Autobots by the Autobot High Council. Jetfire helped his new leader reach Cybertron's core to save it from the Dark Energon. It was made clear that the recovering Core couldn't sustain the Autobot population, so a mass evacuation was ordered by Optimus. However, Trypticon Space Station began attacking the fleeing Autobot masses, and Jetfire followed Optimus to destroy it. On Cybertron's surface, the crashed station transformed into a monstrous city-sized Decepticon, Trypticon. Upon Trypticon's defeat, Jetfire stayed with Optimus on Cybertron to further battle Megatron.

As the Autobots prepared to evacuate Cybertron, the Decepticons attempted to destroy their supply lines and bring down their transport ships. During one launch, Thundercracker and Skywarp commenced strafing and bombing of the Autobot position, so Optimus Prime dispatched Air Raid and Jetfire to hold off the Seekers. Unfortunately, the Decepticons managed to get Trypticon back on-line, and the orbital station started taking potshots at the Autobots from the sky. Jetfire and the Aerialbots took to the air, shooting up the energon relay stations that fed power to Trypticon. Jetfire infiltrated the orbital base on his strafing runs, sequentially cutting off all power to the ATG weapon systems, until Trypticon fell right out of the sky.

Unfortunately, once Trypticon Station fell to the planet's surface, it revealed itself as a massive Transformer, laying waste to Cybertron. When the Ark finally launched a few days later, Jetfire led the Aerialbots in the battle against the Nemesis. When [[Jazz (WFC)|Jazz]] went up against the titan combiner [[Bruticus (WFC)|Bruticus]], Jetfire assisted him by leaving EMP grenades for him to lure Bruticus into, stunning the combiner. When Optimus Prime and Jazz infiltrated the Decepticon base [[Kolkular]], Jetfire was stationed near Trypticon's crash site as backup in case anything went wrong. When Prime and Jazz were imprisoned while freeing Cliffjumper, Jetfire was contacted and informed by Perceptor that his mission, "Operation: Longshot" was a go. Jetfire's job was to infiltrate the wreckage of Trypticon and comandeer his weapons systems in order to fire upon Kolkular and free Prime and the others.

Upon entering Trypticon's wreckage, Jetfire happened upon his former friend Starscream, who was planning to steal energon from the wreckage. Despite the fact that Jetfire wanted to take revenge on Starscream for betraying him, Jetfire stuck to the shadows and kept searching for Trypticon's weapons systems. However, Starscream discovered Jetfire and deployed his soldiers to dispose of Jetfire. Despite the Decepticon opposition, Jetfire successfully reached Trypticon's weapons systems and rerouted the energon Starscream had been stealing to the systems, using them to fire upon Kolkular and free his allies.
