Following the end of the final battle in ''[[Beast Wars II: Super Lifeform Transformers (cartoon)|Beast Wars II]]'', [[Vector Sigma]] and the [[Great Convoy]]s send a new team of [[Maximal]]s under the command of [[Big Convoy (BW)|Big Convoy]] to investigate the disappearance of [[Lio Convoy (BW)|Lio Convoy]]. At the same time, a new [[Emperor of Destruction]] named [[Magmatron (BW)|Magmatron]] follows them to [[Gaia]] to find the [[Angolmois Energy|Angolmois Capsules]]; the Maximals must stop him and his [[Predacon (BW)|Predacon]]s from succeeding. This leads to a planet-hopping adventure all across the universe, as both sides race to acquire as many capsules as can be found.
 
In time, however, a mysterious third faction known as the [[Blentron]]s intervene, threatening Maximal and Predacon alike to seize the Angolmois Capsules for themselves. It is ultimately revealed that the Blentrons serve an ancient evil, none other than the cosmic devil [[Unicron]]. They use the Angolmois Energy within the capsules to successfully resurrect him as an energy being, who assumes the appearance of the deceased Predacon [[Galvatron (BW)|Galvatron]] and aims to conquer [[Cybertron (planet)|Cybertron]].
 
At a crucial moment, Lio Convoy makes his long-awaited reappearance and supports Big Convoy's Maximals in their battle against Unicron. Magmatron also single-mindedly pursues the defeat of Unicron, to the detriment of his troops' loyalty. But following the presumed demise of their captain, the crew of the ''[[Dinosaur (ship)|Dinosaur]]'' abandon Magmatron's vendetta and consider an alliance with the Blentrons before largely sitting out the final conflict. Big Convoy attempts to have his new recruits flee, while he faces Unicron alone. But out of loyalty of their commander, the new recruits stay and with the help of Lio Convoy defeat the dark god for good. After the battle is won, Vector Sigma invites every Maximal and Predacon to help rebuild Cybertron.

Super Lifeform Transformers: Beast Wars Neo (超生命体トランスフォーマービーストウォーズネオ Chō Seimeitai Transformer Beast Wars Neo) is a television series that aired in Japan from February 3, 1999, to September 29, 1999, in support of the third year of the Japanese Beast Wars toyline. It directly follows Beast Wars II, taking place a few years after. "Love For Ever —Kimi o Mamoru Tame ni—" plays as its opening theme and "Te no Naka no Uchū" as the ending theme.

Following the end of the final battle in Beast Wars II, Vector Sigma and the Great Convoys send a new team of Maximals under the command of Big Convoy to investigate the disappearance of Lio Convoy.
