Bumblebee returned to save the Bharwaneys, much to Serena's joy. Sanjay himself was shocked, but his surprise soon turned to anger as he realized Bumblebee had messed with his device and blamed him for Skywarp finding them. Serena insisted that Bumblebee was a good robot, but her father brushed her off, as his wife would still be alive if not for the Transformers' obsession with war. As the three desperately fled from the Decepticon, Bumblebee urged Sanjay to shut off the control board, as Skywarp was using it to track them. However, this was impossible, as Bumblebee's hacking had turned the board into nothing but a mini-[[Electromagnetic pulse|EMP]] to take out the badges. Disappointed how the Autobots had betrayed Horiuchi, Sanjay was tempted to use it to burn out the circuits of ''both'' Bumblebee and Skywarp, but Serena stopped him. He reminded his daughter that Bumblebee wasn't really her friend, and had only used her to get his hands on the control board, but calmed down when Bumblebee offered his truly sincere apology to her.

When the Autobots began to rebel against Horiuchi's methods of controlling them, they tracked the origin of the control badges to Sanjay, and made plans to obtain his master control board and use it to deactivate the badges. Since Horiuchi's involvement with the Autobots was of an unofficial nature (read: against orders), Sanjay kept the control board in his own house, and Bumblebee was sent to retrieve it. After tricking Serena into giving him the device while Sanjay was at work, Bumblebee successfully modified and returned it, while Sanjay was left none the wiser... or at he least he would've been, if Skywarp hadn't learned about the badges as well and attacked his home. The Gift Horse

Some time after the Transformers left Earth, Sanjay joined the EDC as a scientist and worked on the "mind bomb" based off the brain of a Cybertronian. Sanjay warned Marissa Faireborn on the dangers of detonating the bomb before it was ready for field use, but was ordered to detonate it anyway. The Mind Bomb As he was chastising Marissa afterwards, Galvatron and Soundwave suddenly warped into their base. A victim of the mind bomb, Galvatron admitted to Sanjay that it was indeed an impressive weapon, then threatened to kill the scientist and everyone else from New Mexico if it was ever used on him again. Full Fathom Five When Prowl and Jazz infiltrated the base, Sanjay used a localized mind bomb to knock out Prowl, but was then knocked out himself due to Devastator's attack on the building. I Dream of Wires

When Cosmos scouted out the EDC base's condition following the attack, Sanjay deployed the defenses against him and observed as Sideswipe and Sky Lynx showed up to bail him out. He reported to Marissa that Cosmos had not attacked but only defended himself against the missiles, and wondered if the Autobots had any connection to the reappearance of Spike Witwicky.
