Long ago on Cybertron, Alpha Trion compiled all of his accumulated knowledge into a form that could be transmitted into the mind of a Cybertronian. By this time, he had two students, namely Optimus Prime and Ultra Magnus. As the Autobots formed, the two disciples decided to share the power of their mentor, with Optimus being given the Matrix of Leadership so he could benefit from its wisdom whilst Magnus was host to the Alpha Trion Protocols.

Eventually Megatron killed Ultra Magnus. Optimus sensed his death and believed that the Alpha Trion Protocols had downloaded to a new bot. He believed that the Protocols might have gone to one of the Guardians, but in reality, the Protocols had downloaded into the mind of a lone neutral scout named Bumblebee. The Energon scavenger went to the Autobots' hidden base to learn what happened to him; there, in the depths of his mind, he met a simulacrum of Alpha Trion who informed him of the location of the Allspark. Shockwave later created a virus in order to cripple the Autobots' communication systems and destroy the Protocols after Soundwave detected their existence. The virus was successful, deleting the Protocols within Bumblebee's mind. Siege episode 6
