Wheeljack's science squad left behind on Cybertron was building Omega Doom under Ironhide's coordination. Ironhide told Optimus Prime that the construction was going well, and all needed security was in place. Prime was certain that with Omega Doom at their disposal, they would be unstoppable in subduing the rest of the galaxy.

Later, Aquarius tried to convince Breakaway, Topspin, and Landquake that they were the only ones who could stop Omega Doom, though Landquake and Topspin were disbelieving of the notion that, even after finding their fifth teammate, they could possibly stop a doomsday weapon with just the four of them and a dead body. Reunification: Part 3

Later, Omega Doom showed up during Alpha Trion's attempt to kill Optimus Prime. As introductions were in order, Optimus Prime kindly introduced Alpha Trion to Omega Doom, and Omega Doom kindly introduced Alpha Trion to his cannon. Omega Doom was then ordered to search for and destroy the Decepticons while Optimus Prime continued his killing spree. Reunification: Part 5

As Omega Doom reached the Decepticon base, he started gleefully attacking the defenders sent out to deal with him. When Abominus vowed that if he didn't surrender this would be his last battle, Omega in turn promised to dispatch the "brave" Decepticon quickly. He fired off an eye beam that sent the combiner to his knees, but when he fired a second time, it was blocked by a force field from the newly arrived Nexus Prime.

Omega found that Nexus's weapons packed a solid punch, and Nexus was able to deflect Omega's weapons in turn. Faced with an opponent that seemingly outmatched him, Omega changed tactics and fired his starkiller missile towards Cybertron's sun as a distraction. As Nexus Prime raced to deal with it, Omega turned his attention back towards the Decepticons, now led by Galvatron.

He was able to dispatch most of the defenders, but before he could finish off Galvatron, Omega found himself suddenly powerdived from above by Nexus Prime, who had successfully dealt with the starkiller missile. The resulting energy impact left Omega cracked and battered, and presumably out of commission enough to no longer be a threat to the Decepticons. Reunification: Part 6
