| When G.H.O.S.T. held a ceremony celebrating the human/Autobot alliance, Optimus and Megatron found themselves defending the humans against [[Skywarp (ES)|Skywarp]] and [[Nova Storm (ES)|Nova Storm]], who had come intending to procure Optimus's left arm for Mandroid. Though the Decepticons were successfully defeated, they avoided being captured. Regrouping with the Maltos and Terrans at a burger bar, Optimus learned that the Terrans had been brought online by a glowing rock and resolved to investigate further. This led them to recover the [[Emberstone]], just in time for Skywarp and Nova Storm to again attack, this time revealing that Megatron and Dot had been captured by Mandroid as barter for Optimus's arm. {{storylink|Age of Evolution, Part 1}} Optimus and Bumblebee managed to capture the pair and discovered that the Emberstone had created three more Terrans. Aiming to rescue Dot and Megatron, Optimus came up with a plan for him, Thrash and Twitch to pose as prisoners being brought in by the newborn Terrans. Mandroid quickly saw through the ruse, however it gave the group the opportunity to free Dot and Megatron, and after Mandroid revealed his base was actually a giant mech, the group fought together to destroy it, with Optimus expressing pride and hope in the bonds between the Maltos, both human and Terran. {{storylink|Age of Evolution, Part 2}}

| Sometime after Bumblebee got exposed by G.H.O.S.T., Optimus sent the scout on another undercover mission infiltrating a "Bot Brawl" ring to find the missing [[Grimlock (ES)|Grimlock]]. {{storylink|Home, Part 1}} Optimus met with Dot at the [[Witwicky Ranger Station]] where she'd been picking up strange energon readings. They turned out to be Swindle, whom Optimus captured, but in the process Robby's [[cyber-sleeve]] was revealed to have the power to manifest a shield. Believing this to be the power of [[Quintus Prime]], Optimus smuggled the Malto family into G.H.O.S.T. HQ so that [[Teletraan I (ES)|Teletraan I]] could scan the sleeves. Mandroid devised a distraction to pull Optimus away, allowing him to trap the kids in the Autobot rec room simulator. {{storylink|Disarmed}}

| After a mass escape by Decepticons, Optimus found that his concerns were being ignored by [[Karen Croft|Executive Agent Croft]], who forbade him from entering the tunnels to give pursuit. Disgruntled, he and Megatron went to the entrance to the tunnels where he saw off the ex-Decepticon on a mission to pursue the fugitives. {{storylink|What Dwells Within}} When Robby's health degraded due to the damage to his cyber-sleeve, Optimus visited the [[Dugout]] and expressed his concern that only the Emberstone might be able to help the boy. {{storylink|Prime Time (episode)|Prime Time}}

| Concerned by the amount of secrets being kept from him by G.H.O.S.T., Optimus gave Bumblebee the task of infiltrating the HQ and investigating an off-limit area. During later clashes with Croft, Optimus was able to run interference while Bee was carrying out the mission and filled Megatron in on what he was doing. {{storylink|Stowed Away, Stowaways}} Responding to Hashtag's distress call, Optimus brought a group of Autobots to the Malto farm where they fought Croft's [[Ghoid]] soldiers. Though they were victorious, when Optimus confronted Croft directly, she activated a device given to her by Mandroid which shut down Optimus and the other Autobots present. {{storylink|The Battle of Witwicky}} They were still unconscious when Mandroid arrived back from space in a new semi-robotic form. {{storylink|The Last Hope, Part 1}} Reactivated under Mandroid's mind control, Optimus and Elita tracked Bumblebee, Twitch, and Nightshade down. Bumblebee attempted to fight the Autobot leader, but it was only when the Maltobots also got involved and drained Optimus's energon using Mandroid's control spear that Optimus was taken down. Both he and Elita were later revived when Robby and Mo used their cyber-sleeves to reverse the effects of Mandroid's energon-draining superweapon. {{storylink|The Last Hope, Part 2}}
