The Megatron Clones were created when the Autobots secretly scanned Megatron and uploaded the data to their "duplicating machinery". They set up a trap for the Decepticons on Zel Samine by feeding Laserbeak false information. Once the Decepticons were where the Autobots wanted them to be, Wheeljack sicced four Megatron Clones on them.
