Once the team was assembled, General Flagg attended a briefing wherein he, Hawk, Lady Jaye, and Flint attempted to make sense of the latest data concerning Cobra and their new toys. Joe vs. the Transformers #2

As G.I. Joe assaulted Cobra Island in defiance of orders, Flagg listened in on a conversation between the President of the United States and some generals at the Pentagon, which resulted in the President giving the order to nuke the island. Flagg had time to radio Hawk and warn him. G.I. Joe vs. the Transformers #5 Hawk asked if there was anything Flagg could do to prevent the strike, but the matter was out of the general's control. G.I. Joe vs. the Transformers #6

Some time later, Hawk and Lady Jaye managed to persuade Flagg to send the Joes to Tibet. Black Horizon, Part 2 of 2
