Skylogic Systems is a human organization from the Generation 1 continuity family.

Skylogic Systems is a secret and presumably sinister organization on Earth. Though their purported mission is to defend humanity from potentially hostile extra-terrestrials, the means through which they accomplish this is morally questionable. One of their former associates, David Simmons, has gone on the run from Skylogic Systems after witnessing to what lengths they were willing to go to complete their agenda.

Hearts of Steel

Skylogic Systems captured the Autobot Ratchet and, believing he was part of an invasion plan involving the creation of human/alien hybrids, brought him to their headquarters as a prisoner. Skylogic Systems then sought out scientists, among them David Simmons, to create a virus from Ratchet's D.N.A., one that would eradicate the hybrids. The virus wound up killing forty-three innocent residents of Winchester, and though Simmons was horrified by this development, Skylogic itself saw fit to continue with its plans. In time, Simmons was tracked down by the Lone Gunmen and both Optimus Prime and Bumblebee. After interrogating him, the Gunmen and the Autobots learned the address of Skylogic's headquarters, and staged a break-out for Ratchet. Upon Ratchet's release from his E.M.P. containment field however, an alarm was triggered and Skylogic agents swarmed the facilities. Though these security guards had weapons capable of paralyzing Autobots, they still failed to prevent their quarry's escape. But once the Autobots had parted ways with the Gunmen, Skylogic tracked down the trio to their hotel room... The X-Files: Conspiracy
