Megatron's ship, the Darksyde, was battling the Axalon when it was pulled through an unexpected dimensional rift and crash-landed on prehistoric Earth. He and his crew disembarked to find Depth Charge outside. Shattered Destiny

Evidently, Megatron did not survive ancient Earth, as he was not listed by Depth Charge and Waspinator as a crewmember who returned to Cybertron. Coalescence
