The Mayas were a group of people who lived in South America somewhere around 1300 years go. They presumably did not have spacecraft.

While digging for artifacts in South America, a group of archaeologists stumble upon an ancient spacecraft. As news of the discovery is broadcast on the news, Soundwave and Megatron recognize it as the Decepticon ship they traveled to Earth in four million years ago. Megatron states that there is something on that ship which he wants, and sets out to get it. Microbots

Notes

• In reality, the Maya civilization did not extend as far south as South America, rather it was primarily located in the Yucatán peninsula, which is now in Mexico. It's possible that the Mayans were simply confused for the Incas during the script-writing process, as the Inca empire did occupy a sizable portion of South America.
