Before time began, there was the Cube. The energon radiation given off by it would liquify and evolve into mechanical life. A powerful race known as the Primes emerged. They sought more ways to create energon, determining solar energy was highly similar to energon. They arrived on a planet called Earth, and built a device that could absorb a star. However, six of the Primes took pity on the carbon-based lifeforms on the planet, particularly seeing potential for a similar emotional and intellectual range in a bipedal race of primates.

One Prime however, did not care and was ready to activate the device: civil war erupted, and the Matrix created to activate the harvester was stolen from the Fallen Prime. The others sacrificed their bodies to form a Tomb that would hide the Matrix. The Fallen searched the universe for the Matrix and also sent Seekers to continue checking Earth. The Fallen became old and withered, while the descendants of the other Primes established a vast and powerful Empire from Cybertron.

The current Prime, Optimus, became good friends with Lord Megatron, to the point he considered him brother. However, Megatron discovered the Fallen and was enraptured by his martial philosophies. He also discovered the All Spark could create life - albeit crude, vicious life - with concentrated energon blasts, and saw the sacred relic as his means to raise an army that would make Cybertron a volatile power to be reckoned with. As Megatron launched a war to claim it for his own, the capital world was ruined and the Autobots and Decepticons' war spread across the universe, until the All Spark itself was lost.

One fateful day, Megatron's flagship, which hosted his mentor, crashed. Megatron refused to give up and went searching by himself. He crash landed in the Arctic, becoming entombed in ice. In 1897, explorer Archibald Witwicky came across the body and Megatron blasted the coordinates to the Cube's location in the Colorado River. Witwicky had visions of Cyberglyphics and went insane. The US government investigated Witwicky's story, claiming property of Megatron, and also discovered the Cube in Colorado. President Hoover founded Sector 7, which built the Hoover Dam to mask the Cube's energy, and Megatron was transported there.

By 2003, Megatron's followers had followed his trail to Mars, and arrived on Earth in 2007. Starscream led a unit that hacked into the US miltary's database, finding the name Witwicky. Both factions used eBay to determine All Spark coordinates were imprinted on glasses belonging to the family. Bumblebee was sent to befriend Witwicky and retrieve the glasses, but he himself was captured by S7: Frenzy followed Bumblebee's human allies to Hoover, where he alerted the Decepticons to Megatron's location. Bumblebee was freed by his friends and downsized the Cube and took it to Mission City, only to be attacked by Starscream's group. Megatron was freed, but killed and destroyed with the Cube when Archibald's descendant Sam chose to plunge the All Spark into his chest.

US soldiers allied with the Autobots during the attack in Mission City, and they joined with other national miltaries in a group called NEST to replace S7. It was agreed to continue official government word on the Transformers' existence silent. The All Spark had been destroyed, and a remaining fragment was kept at Diego Garcia, while the Decepticons were buried in the Laurentian Abyss. Starscream returned to his ship, tending to the Fallen while trying to breed the next generation of Decepticons, who were dying without an energon source. More Decepticons were sent to Earth and intercepted and killed by NEST.

In 2009, Sam Witwicky discovered a fragment of the Cube was in the clothes he had worn at Mission City and kept as a trophy. The fragment induced hallucinations of Cyberglyphics, which decoded, would lead to the location of the Tomb of the Primes. Meanwhile, Soundwave organized Megatron's resurrection by having Ravage steal NEST's fragment and using it to revive his master. Megatron returned to the Fallen, and sought his advice on another energon source. The Fallen remembered the harvester, but was concerned over Optimus Prime's presence on the planet, for he knew only a Prime could best him in combat. Megatron sprang a trap to capture Sam for the information in his mind and to kill Optimus, but only succeeded in the latter part of his plan. Regardless, the Fallen sensed the last Prime's death and was rejuvenated, leading a massive invasion of Earth and requesting Sam be handed over.

Despite government demand that the Autobots leave to draw away the Decepticons and that Sam be handed over, NEST journeyed to Egypt to confront the Decepticons. Sam had encountered the defected Seeker Jetfire, who helped him find the Tomb in Petra. He retrieved the Matrix, which he used to revive Prime. The Fallen stole the Matrix and activated the harvester, but Prime combined with Jetfire, shrugged off the Fallen's telekinetic attacks, destroying his device and killing him. Megatron and Starscream fled, vowing to return.
