I like the Transformers Animated series a lot. But it has some real issues with us expecting to take the Autobots as good guys. The Elite Guard is constantly pulling undercover experiments on its own Autobots, and even the mechs in Optimus Prime's team have done some pretty morally grey stuff on more than one occasion - some of it stuff you'd expect a Decepticon to pull in G1.
Abuse of prisoners is a major issue in Transformers Animated.
