The Transformers cartoon

The Socialist Democratic Federated Republic of Carbombya is a kingdom located in or near the Sahara Desert.

Beast Wars cartoon

Tarantulas's first lair was located in the Sahara. The Low Road By extension, a portion of the Beast Wars would have taken place in the Sahara. The Darksyde may or may not have also been located in the Sahara, as it is depicted as fairly close to Tarantulas's lair.

The Beast Wars cartoon played pretty fast and loose with Earth locations, leading to some ambiguity as to where, exactly, many events took place. Additionally, the Sahara would have been a much less arid location during the prehistoric era the Beast Wars took place, muddling up the issue even more.

Robots in Disguise cartoon

Scourge and the Commandos were led by Megatron to the Sahara in an attempt to prevent Optimus Prime and the Autobot Brothers from finding the rest of the O-Parts. A Friendly Contest Despite entering the pyramid in which the Orb of Sigma was stored, they were unable to prevent the Autobots from making off with it, and Megatron himself was lost. Out on a mission, Sureshock was trying to get the drop on Demolishor when she, Alexis, Carlos, Rad and the rest of the Street Action Team were caught in a sand trap. They fell into a deep series of catacombs, built by denizens of the Sahara long ago after they'd discovered a Mini-Con storage panel in the sand. The group were nearly killed by the various traps and guards protecting the panel underground. They escaped without harm, but Demolishor obtained the Mini-Con. Palace
