Not all the way, and the hole became quite narrow. The exploding made it deep enough for the Atlantis to fit in, but not much deeper than that. No, he told them they'd have to detach their sparks from their bodies to pass down through the layers the same way Megatron did, intangibly. They can't use the hole for no stated reason other than it's now full of concrete.
