Ultra Magnus was stationed at the Civil Defense Hub when Trailbreaker brought him the news that Kup and the Wreckers had deserted Cybertron in a shuttle and absconded to Earth aboard the Cosmic Carnival. This upset Magnus so much he punched through one of his screens. Loose Ends, Part 2

While Magnus was away on Earth, the former Headmasters Highbrow, Brainstorm and Hardhead had returned, resurrected by Scorponok on Nebulos and turned evil by his Gene Key. They landed in the Badlands and made their way to the Civil Defense Hub, slaughtering the Autobots stationed within and taking the facility for Scorponok's use. Natural Selection, Part Two Scorponok called Grimlock there to execute the Autobot Punch who appeared to be immune to the Gene Key's effects, but Grimlock defied his orders. Natural Selection, Part Two

Grimlock and Treadshot were left at the Hub while Scorponok was away preparing to unleash a planet-scale version of the Gene Key at the Sonic Canyons, when an alert came in from the Nursery. Recognising it as a signal from his Dinobots, Grimlock incapacitated Treadshot and departed to meet up with them. Subsequently, Scorponok had the Decepticon Clones Pounce and Wingspan posted at the Civil Defense Hub when the Valiant returned to Cybertronian space, ordering them to wait until Magnus's squad and the Wreckers were within range and then blow them out of the sky. Natural Selection, Part Four

However, a small group of Autobots comprising Hosehead, Grapple, Crosshairs and Blurr succeeded in retaking the Civil Defense Hub with the aid of the Dinobots, neutralising the guards Guzzle and Roadblock and capturing the Clones. As the cloaked surface-to-air cluster missiles were launched towards the Valiant Crosshairs demanded the pass-code necessary to disarm them. When Pounce hesitated, Crosshairs shot him at point-blank range and quickly got the proper pass-code from the remaining Clone. Natural Selection, Part Five

Finding that over ninety percent of the Civil Defence Force had been wiped out in his absence, Magnus rallied the remaining troops at the Civil Defense Hub with a not particularly convincing speech. Conferring with Optimus Prime on Earth, he reported that relief teams had been sent to Nebulos to deal with the traumatised population there, while he himself had doubts about Hot Rod's leadership. Prime advised him to trust Hot Rod as he had to learn to do things his own way. Destiny, Part One With a resurgence in activity from Soundwave's Neo-Decepticons, Magnus remotely coordinated the Wreckers in an attack on Fort Scyk from the Civil Defense Hub but they found that the base had been abandoned and booby-trapped. Elsewhere, Prowl, Red Alert and Streetwise reported they could only find low-level Decepticons like Runamuck on the streets so Magnus recalled his other patrols, assuming that the 'Cons had gone to ground. Destiny, Part Three
