At [[Doctor Fujiyama the Famous Scientist|Doctor Fujiyama]]'s lab (provided by [[Shibuya Manufacturing Corporation|Shibuya Electronic]]), he and [[Atari Hitotonari]] watch as "Development Code Mach" is rebooted. Later, Mach is with his brothers [[Getsuei|Night]] and [[Yukikaze (G1)|Snow]], in preparation for testing together. Fujiyama is a bit tired of Mach's overly eager attitude, so he assigns babysitting duties to Hitotonari. Before his regular [[energon cube]] feeding, Mach asks Hitotonari... why was he made? What is his true purpose in life? Hitotonari, [[Transformers: Kiss Players (franchise)|having went through similar questions herself]], advises the [[Trainbot]] that he should think about it, and make his own choices for himself.

Elsewhere in the lab, [[Nightbird (G1)|Nightbird]] has broken out thanks to her evil AI "brother", [[Shadow]]. The two exploit the lab's resources, upgrading the ninja robot's chassis. The two make their big entrance in front of the three finalized Trainbots and the two humans, but Mach transforms to save his creators from harm, having made his own choice to protect others. Nightbird rushes deeper into the lab, so Fujiyama commands all mobile Trainbots to take her in, unharmed.

The Trainbots were wounded fighting the [[Nine Great Demon Generals]], who tore them apart in their Raiden configuration. Blaming himself, Shouki left the team, removed his ability to combine and began fighting alone, all so that he would never endanger a comrade again. While having his body modified into a new form at [[Metrobase]], he saved [[Daniel Witwicky (G1)|Daniel Witwicky]] from the [[Jet Corps]]. Daniel had a plan to infiltrate the Decepticons by disguising Shouki as the ''[[Thunder Arrow]]'', though the former Trainbot chafed at the prospect of Daniel being his partner. {{storylink|Train Wars: Shouki & Daniel Chapter}} After [[Kickback (G1)|Kickback]] had stolen data specs of [[Metroplex (G1)|Metroplex]]'s [[Metrowars|new body]], Shouki disguised himself as the ''Thunder Arrow'' and lay in wait for the [[Insecticon (G1)|Insecticon]] to come to him. In due course, the Decepticon approached Shouki and was wholly fooled by his disguise, allowing the Autobot and Daniel to strike down Kickback and incinerate the data he was carrying. Though Daniel congratulated Shouki on a job well done, the Autobot wasn't too keen on partnering himself with the boy; remembering what had happened to his comrades from [[Micro|Zone]], Shouki urged Daniel to distance himself from him so that he wouldn't come into harm's way. The conversation was interrupted by an emergency signal emanating from Cybertron, and the pair took off for the mechanical world.


Upon arrival, Shouki was accosted by [[The Fallen]], who had burned his way to Cybertron's core in order to reach [[Vector Sigma]]. The ancient Transformer sardonically thanked [[Overdrive]] for guiding him to his goal, a statement which Shouki misinterpreted as meaning that Overdrive was in cahoots with The Fallen. He prepared to blast Overdrive, only to be stopped by [[Alpha Trion (G1)|Alpha Trion]]. The elder advised Shouki to consider the situation at hand without letting his emotions cloud his judgement. Alpha Trion furthermore directed Shouki's attention to Vector Sigma as it activated itself, prompting Overdrive to petition his [[spark]] and his [[Quantum Dial]] to the super-computer in order to stave off The Fallen. To Shouki's disbelief, the pact was made and several cosmically-displaced Transformers materialized about to fight back against The Fallen. {{storylink|Train Wars}}
Elsewhere, Nightbird finds the three still inactivated Trainbots that Shadow proposes converting into her "vassals". They're interrupted when [[Yamabuki|Yellow]] and her team of prototype Trainbots confront the ninja. Nightbird attempts an escape, so Doctor has her team combine into [[G Liner]] to easily subdue their "sister". Unfortunately, as Shadow points out, the prototype combiner is a bit slow on the draw, so the swift Nightbird manages to install Shadow's [[cerebro-shell]] program into G Liner. Under the two's control, G Liner absconds with the three sleeping Trainbots, leading to the remaining three panicking on what to do. Mach takes charge and is deemed the leader; he proposes a risky idea of literally charging into the combiner in a doubleheader configuration with himself and Snow, with Night holding up the track.

After the tactic succeeds at stopping Nightbird and G Liner, [[Autobot]] reinforcements help with the clean up while Doctor angrily chews out her younger brothers for such a dangerous maneuver. (Hitotonari, on the other hand, is happy that Mach is closer to discovering what he wants to live for.) Fujiyama is exasperated at his creations fighting, but is grateful that his precious Nightbird is back to him safe and sound... only to see that she's escaped and left Night unconscious!


But the two don't have time to catch their breath as [[The Fallen]] strikes with his energy spikes, impaling Shouki and friends! Laughing at how the assembled Autobots are powerless against his might, The Fallen prepares to assimilate [[Primus#Japanese Generation 1 cartoon continuity|Vector Sigma]] with his tendrils. Shūta and [[Daniel Witwicky (G1)|Daniel Witwicky]] try to stop the mad demigod from taking the [[Transformer]]s' creator, but get caught up in The Fallen's tendrils. [[Alpha Trion (G1)|Alpha Trion]] and Goshooter can only watch on as [[Shouki]]'s mind escapes into a flashback of [[Raiden]] and the other [[Trainbot]]s falling in battle. Regretting how useless he was in protecting his friends, he breaks free from his restraints and is calmed down by Goshooter, who makes him realize the importance of trust in one's partners.
Perched above the city, Nightbird ponders her next move as Shadow asks if she's lonely, even with her brother's company.


In response to Shūta's query, The Fallen explains that he seeks to absorb Vector Sigma and become the next [[Primus]] and that he also plans to absorb information on organic life from Shūta. Daniel attempts to save his comrade, but The Fallen is unfazed and banishes Daniel to the [[unspace|space between dimensions]]. The villain soon finds himself under attack from a mightier foe: [[Metroplex (G1)|Metroplex]]! And he's brought all of the train Transformers! Shouki is reunited with his Trainbot teammates and Daniel ends up for the better, having been saved by the presumably lost [[Overdrive]]. The [[Omnibot (G1)|Omnibot]] explains that he was able to use the [[human]] as a homing signal to escape.


Using Daniel's crossbow mode, Shouki is able to cut Shūta's restraints, allowing Goshooter to speed in and save his partner. With his soccer skills, Goshooter kicks Vector Sigma right into The Fallen's face, and the demigod is soon restrained by the "[[Trainbot Omni-Car Joint]]". With Vector Sigma safely in his possession, Alpha Trion uses his function as the key to the supercomputer to give Shouki a new mode: the train bazooka "Raiden"! Aimed by Goshooter and with Metroplex's energies, the bazooka blasts The Fallen, ending his threat. In the aftermath, the Omnibots promise to bring everybody to their right place and time, and Daniel reminds Shouki of the importance of trusting his partners.{{storylink|Train Wars 2}}
