Photon torpedoes are weapons used by Federation starships such as the Enterprise.

When Captain Kirk, Spock, Hikaru Sulu, and M'Ress were under attack by Decepticons on Cygnus Seven, Kirk ordered Arex to have the Enterprise fire a photon torpedo at the hostile robots. The resulting explosion damaged Soundwave, and Megatron ordered a retreat. Prime's Directive, Part One
