The Trainbots were wounded fighting the Nine Great Demon Generals, who tore them apart in their Raiden configuration. Blaming himself, Shouki left the team, removed his ability to combine and began fighting alone, all so that he would never endanger a comrade again. While having his body modified into a new form at Metrobase, he saved Daniel Witwicky from the Jet Corps. Daniel had a plan to infiltrate the Decepticons by disguising Shouki as the Thunder Arrow, though the former Trainbot chafed at the prospect of Daniel being his partner. Train Wars: Shouki & Daniel Chapter After Kickback had stolen data specs of Metroplex's new body, Shouki disguised himself as the Thunder Arrow and lay in wait for the Insecticon to come to him. In due course, the Decepticon approached Shouki and was wholly fooled by his disguise, allowing the Autobot and Daniel to strike down Kickback and incinerate the data he was carrying. Though Daniel congratulated Shouki on a job well done, the Autobot wasn't too keen on partnering himself with the boy; remembering what had happened to his comrades from Zone, Shouki urged Daniel to distance himself from him so that he wouldn't come into harm's way. The conversation was interrupted by an emergency signal emanating from Cybertron, and the pair took off for the mechanical world.

Upon arrival, Shouki was accosted by The Fallen, who had burned his way to Cybertron's core in order to reach Vector Sigma. The ancient Transformer sardonically thanked Overdrive for guiding him to his goal, a statement which Shouki misinterpreted as meaning that Overdrive was in cahoots with The Fallen. He prepared to blast Overdrive, only to be stopped by Alpha Trion. The elder advised Shouki to consider the situation at hand without letting his emotions cloud his judgement. Alpha Trion furthermore directed Shouki's attention to Vector Sigma as it activated itself, prompting Overdrive to petition his spark and his Quantum Dial to the super-computer in order to stave off The Fallen. To Shouki's disbelief, the pact was made and several cosmically-displaced Transformers materialized about to fight back against The Fallen. Train Wars

But the two don't have time to catch their breath as The Fallen strikes with his energy spikes, impaling Shouki and friends! Laughing at how the assembled Autobots are powerless against his might, The Fallen prepares to assimilate Vector Sigma with his tendrils. Shūta and Daniel Witwicky try to stop the mad demigod from taking the Transformers' creator, but get caught up in The Fallen's tendrils. Alpha Trion and Goshooter can only watch on as Shouki's mind escapes into a flashback of Raiden and the other Trainbots falling in battle. Regretting how useless he was in protecting his friends, he breaks free from his restraints and is calmed down by Goshooter, who makes him realize the importance of trust in one's partners.

In response to Shūta's query, The Fallen explains that he seeks to absorb Vector Sigma and become the next Primus and that he also plans to absorb information on organic life from Shūta. Daniel attempts to save his comrade, but The Fallen is unfazed and banishes Daniel to the space between dimensions. The villain soon finds himself under attack from a mightier foe: Metroplex! And he's brought all of the train Transformers! Shouki is reunited with his Trainbot teammates and Daniel ends up for the better, having been saved by the presumably lost Overdrive. The Omnibot explains that he was able to use the human as a homing signal to escape.

Using Daniel's crossbow mode, Shouki is able to cut Shūta's restraints, allowing Goshooter to speed in and save his partner. With his soccer skills, Goshooter kicks Vector Sigma right into The Fallen's face, and the demigod is soon restrained by the "Trainbot Omni-Car Joint". With Vector Sigma safely in his possession, Alpha Trion uses his function as the key to the supercomputer to give Shouki a new mode: the train bazooka "Raiden"! Aimed by Goshooter and with Metroplex's energies, the bazooka blasts The Fallen, ending his threat. In the aftermath, the Omnibots promise to bring everybody to their right place and time, and Daniel reminds Shouki of the importance of trusting his partners.Train Wars 2
