During the Decepticon attack on New York City, CIA agent Grant accompanied Colonel Witwicky on a helicopter headed for the city. Grant tried to stress the importance of CIA clearance and the secrecy of the information he had provided, and the colonel had Sergeant Manning beat him up. All Hail Megatron #2

In the wake of the Decepticon invasion, the CIA's resources were damaged, but they were able to rebuild a spy network in North Korea allowing Skywatch to identify the four Combaticons attacking South Korea. The Land Ironclads

Sector Seven documents stolen by Frenzy included several concerning the CIA, such as that agency's recovery of Nikola Tesla's diary. After the devastating Battle of Chicago which saw many innocent humans slaughtered during a Decepticon invasion, Dark of the Moon CIA operative Harold Attinger formed a secret cabal of the organization–Cemetery Wind. As far as the White House and general public knew, they were working with the Autobots to hunt down the remaining Decepticons on Earth. In reality, with many of their members made up of those who lost loved ones to Transformer battles, their goal was to exterminate all Transformers, Autobot and Decepticon alike, working with the non-aligned Cybertronian bounty hunter Lockdown. While there was pleasure to come from exterminating the Earth-bound Transformers, their long-term goal was to harvest enough Transformium for their allies with KSI to produce a man-made army of Transformers to serve the United States military. However, thanks to the efforts of Optimus Prime and Cade Yeager, Cemetery Wind's leaders were killed in battle and the rest of the organization crumbled. Age of Extinction

Years later, Yeager was still a wanted fugitive, and the CIA continued to hunt for him. Yeager was unable to use any form of telecommunications lest the CIA voice-match and discover him, forcing him to have one-way phone calls with his daughter Tessa Yeager, who was away at college. Meanwhile, during an investigation of the emerging horns of Unicron, two CIA operatives were taken hostage by Megatron, who used them as bargaining chips to free some of his Decepticons from prison.
