Sulu was chosen as a member of Captain Kirk's away team, beaming down to the surface of Cygnus Seven to investigate a distress signal. He was alarmed, however, to find military vehicles from pre-Eugenics Wars Earth. He attempted to fight them off with his phaser, but was stopped by Spock from firing on a passing truck. As the Decepticons revealed themselves, he was temporarily immobilized by Soundwave's sonic weaponry, but managed to get to cover as Kirk ordered the Enterprise to launch a photon torpedo at the Decepticons. He resumed firing at their attackers forcing them to retreat. In the battle's aftermath, Sulu joined Kirk and M'Ress in investigating a series of energy signatures that had appeared in the nearby dilithium mine. As he followed the signals to a large metal wall in the deepest part of the mine shaft, he only had enough time to notice a sudden fluctuation in the readings before the wall burst open, revealing the Autobots. Despite the away team's more nimble bodies, they were quickly taken prisoner by the Autobots, Sulu being detained by Windblade, before Kirk defused the situation and asked the Autobots to explain who they were. After Jazz and Bumblebee explained the Autobots' recent history, the mineshaft collapsed, sealing everyone inside with Ratchet saying that the only way out was to reactivate Fortress Maximus. "Do you guys have a self-destruct code? Like 'destruct sequence 1-A, 2-B, 3-'"
"Thanks a lot, Takei, now everybody knows!"

When the away team was brought inside Maximus, Ratchet set up a binary bond between the Titan and the captain, Sulu assuring Windblade that Kirk could handle the process, identifying the blueprints of the Enterprise when Maximus extracted them from Kirk's brain. When Maximus, reformatted into a copy of the Enterprise, burst out of the moon, the away team followed in the Autobots with Sulu flying in Windblade, but he was barred from touching her controls. As the Autobot dueled Thrust, Sulu commented that phasers were too weak to pierce Trypticon's hide. Prime's Directive, Part Three

When Windblade transformed back to robot mode, Trypticon passed over them, noting to Jazz that the size difference between Titans and normal Cybertronians was how humans felt around normal Cybertronians. When Starscream fled the planet, an enraged Megatron ordered the Decepticons to pursue the traitor. Along with M'Ress, Sulu opened fire on Megatron as he beamed to Trypticon only for the warlord to laugh at their phasers, swearing he'd return and destroy the Federation. When the group returned to the Enterprise, Sulu was beamed back to his post on the bridge as the Autobots began repairing the Enterprise. Prime's Directive, Part Four

Once the Enterprise was repaired, both ships warped to Kronos with Scotty constructing "Crewbots" to allow the organics to fight on a Cybertronian scale. Upon arriving at the First City, Sulu and Spock's mechas were beset by Acid Storm before he used his blade on Thrust. Unimpressed by everything, Megatron ordered Soundwave to unleash his audio disruptor waves, bringing everyone to their knees. Salvation came from the Klingons themselves, immune to the frequency that Soundwave used, who summoned a warbird fleet that defeated the Decepticons. Prime's Directive, Part Five
