The final few episodes of the anime establish that Artemis and Moon are dimensionally displaced (or something) and appear only as ghostly images that rarefied souls like LioJunior and LioConvoy can see.

Since Moon's BW Sourcebook entry has him as a non-dimensionally-displaced robot, I posit that 'excommunicate' must mean "kicked him out of their dimension/down to the mortal plane."
