Joshua Red and Skywatch bring in Joe Colton and Garrison Kreiger to run their Mount St. Helens base, Project: Hot House. The Skywatch team manages to revive the incapacitated Decepticon Bugly, but the Transformer escapes, bringing him into conflict with the newly-formed G.I. Joe; meanwhile, Sgt. Savage arrives in response to a priority distress beacon sent by Colton and Kreiger. Kreiger's ally Centurion defeats Bugly and brings the Decepticon, the Joes and Savage back to the base, and inside, Kreiger has Centurion chain Bugly to the Talisman and throw Savage at it, destroying the Decepticon and flinging Savage into the future once more; the destruction of Bugly proves to Colton and Kreiger that the Talisman can be used as a weapon. Hawk's next recruit to G.I. Joe is Sergeant Conrad Hauser, given the new name "Duke", selected for his heroic defense of a supply convoy in Trucial. In or Out? At around the same time, the former psychologist who deserted the army has his finances ruined by the collapse of one of his pyramid schemes; visiting a Las Vegas plastic surgery clinic, he has his face reconstructed in order to build a new life, but is recognised by his former military ally Snake Eyes. The man blows up the clinic to erase the evidence of his new identity, but Snake Eyes survives, notifying Army CID. Dubbing himself a Chimera, the man returns home to murder his new family before attempting to finish Snake Eyes off, but he is foiled by Duke and fellow team member Scarlett, who were in the process of recruiting Snake Eyes to their team from a Las Vegas hospital. Chimera, along with allies from an anti-government group in Montana, successfully executes a series of terrorist attacks before relocating to an abandoned, underground military facility in the Nevada desert. Origins #3 Hawk's team manage to track him to the base, and — thanks to the intervention of Snake Eyes — manage to kill Chimera; however, the terrorist has the last laugh, having set up two countdowns: one to "Operation Poison Gas", the release of a nerve toxin in 10 major cities, and one to "Operation Poison Pen", the release of financial information that would trigger a subprime mortgage crisis. In the aftermath of their first mission, the team takes the abandoned base Chimera was operating out of as their headquarters, and is informally named "G.I. Joe" after Joe Colton, with his blessing. G.I. Joe agent Mainframe, bed-bound after an injury in the field, discovers consistent references to "Cobra" in various terrorist communications. Unable to convince his superiors of his theory that Cobra is a major player driving the happenings of the terrorist underworld, Mainframe goes AWOL in order to investigate Cobra alone. As a parting message, he warns the Joes to "beware Rangoon". Origins #7
Soldier Michael Monk, who served alongside Duke in Trucial, Threat Matrix 3 of 4 is recruited into Cobra by psychologist Lester Horvath, following the discovery that he ranks as an incredibly rare "1" on Horvath's Lome System. Horvath places Monk under high-ranking Cobra member Krake, secretly hoping to sabotaging the terrifyingly brilliant member of High Command, and is eventually killed by Monk for acting outside of Cobra's interests — though not before informing Monk of his intentions, and the fact that Krake has had Monk's family imprisoned in Section Ten. Duke leads a G.I. Joe mission to intercept an illegal arms shipment in Istanbul, but the explosives on the ship are detonated by a crew member with a Stinger missile. Duke asks the last surviving crew member who hired them, and is given one word: "Cobra". One Word Cobra is displeased by the risk to their security that allowed the American military to find out about the arms deal; in an attempt to appease them, Cobra's arms supplier Laird James McCullen, aka "Destro", demonstrates the use of the M.A.S.S. device that he has been commissioned to create by teleporting Cobra assassin Emil Zartan to the home of arms dealer Nico Mandirobilis to kill him; however, the teleporter is incomplete and Zartan dissolves into dust in the process. The Origin of Zartan Part 1 Meanwhile, to visit payback on the American special forces that sabotaged the arms deal, Destro has a machine containing remote-controlled, spider-like robots sink a ship in the Atlantic to act as "Trojan horses"; however, when the machine is brought back to the Pit, Destro recognises one of their number as Ward Michaelmas, a physicist thought dead years prior, and concludes that there must be more to the unit than he had thought.[1] G.I. Though the Joes manage to stop Destro's robots from escaping the Pit's GPS blind spot, they manage to transmit workable data about the area surrounding the Pit and the Joes' Broadcast Energy Transmitter. Meanwhile, the Baroness arrives to kill Destro for failing to fulfil his promises, but Destro manages to knock her out and lock her into an inescapable bedroom in Castle Destro; using the B.E.T. data to improve M.A.S.S., the Laird promises the Baroness a demonstration of its capabilities. Joes and Snake Eyes both track down Mandirobilis, they are foiled by Destro, who teleports onto the arms dealer's ship and shoots him dead; however, on return to the castle, Destro experiences the same molecular degradation that Zartan did, and has to be sealed into a metal containment suit to survive. Cobra troopers arrive at Castle Destro to extract the Baroness, and — along with the components of the M.A.S.S. device and his assistants — Destro is forcibly brought to Cobra's arctic Section Zero to continue his work on the machine alongside Doctor Mindbender. The Betrayers Part 4 Using the data on Zartan stored in the M.A.S.S. device's relay satellite, Cobra scientists create a clone of the assassin; thanks to a bizarre mutation, the clone becomes capable of shapeshifting to resemble any other male human. Coming to consider himself to be "the true Zartan", the clone kills his creator and bargains with Cobra Commander for a position within Cobra. The Origin of Zartan Part 3 Though the Baroness reaches the end of her patience with Destro, he manages to gain himself a reprieve by killing his assistant Rory MacDougal and offering Cobra the data he has collected on the location of the Pit. For her back-channel contact with Snake Eyes, Scarlett faces court martial; in order to back up Scarlett's claims about Cobra's existence, Snake Eyes sets out to prove it, making contact with his fellow rogue Joe Mainframe. The Betrayers Part 1 The two travel to Springfield, Illinois, to locate the "Cobranet" server that Mainframe had detected there; however, upon arrival they are attacked by an elite Cobra trooper before the building concealing the bio-storage server is leveled by a missile. Both Mainframe and Snake Eyes survive, and are taken back to the pit by the Joes. The Betrayers Part 4 When G.I. Joe attempts to analyze the data storage goo that Mainframe retrieved from Springfield it releases a virus into their systems that knocks out all power to the Pit; stopping it before the Pit floods with the help of Mainframe, Hawk finally accepts that Cobra is real. Undercover G.I. Joe operative Chuckles is invited to join Cobra; however, when he begins a relationship with Erika Le Tene, she discovers his secret, and informs Chuckles' mysterious boss "Mr. X" (in actuality the identical twins Tomax and Xamot Paoli). The twins toy with Chuckles while feeding him misleading information, but when Chuckles chooses to break cover he gets the better of them, destroying the Cobra facilities he has been allowed access to and injuring Xamot's face. G.I. Joe: Cobra Though Tomax is unconcerned by the events, Xamot has his worldview shattered, and begins to act increasingly erratically in an attempt to escape the "slavery" of Cobra. Destro plans to kidnap Dr. Gerald Orizama from Robillard University to help with the M.A.S.S. project. The Betrayers Part 6 G.I. Joe member Brainstorm successfully predicts Destro's plans, but the team sent to Robillard fails to prevent Orizama from being captured by Cobra agent Blacklight, who kills team member Bazooka in the process. G.I. Joe vol. 1 #14 Thanks to his scientific curiosity, Orizama needs little convincing to help with the M.A.S.S. device, and manages to fix the errors in the machine in a matter of hours; with the device completed, he joins up with Cobra in order to enhance it further and pursue his own scientific projects without barriers in funding. Joe vol. 1 #15 Cobra Commander makes contact with the Section Zero facility to review their progress, reassigning the Baroness elsewhere; Destro tries to bargain with the Commander for more freedom and higher status using his knowledge of the workings of M.A.S.S., but is undermined by his assistant Glynis MacDougal, who is equally capable of working the device and angry over Destro's murder of her father. Glynis is assigned as the head of the new M.A.S.S. facility under the codename Copperback, and Destro is sent as a prisoner to the Section Ten gulag in Russia. Using the M.A.S.S. device, Cobra establishes a base, Section Sabine, on the Earth's moon. G.I. Having found peace with himself by training a teenage girl in martial arts, Snake Eyes returns to the team. G.I. Joe vol. 1 #17 While G.I. Joe embark on a training exercise around the Pit, a squad of Cobra Vipers is teleported to the area in order to locate it. The Vipers wipe out almost half of the Joes on the exercise, but are prevented from finding the Pit by Cover Girl, Downtown and Tripwire. G.I. Using the data obtained from the goo from Springfield, Mainframe and Brainstorm discover the location of an unmanned bank on the island of Manatua in the Pacific Ocean, used by Cobra for money laundering. G.I. Joe vol. 1 #19 Scarlett leads a G.I. Joe team to the island to investigate, but Cobra's nuclear submarine, the Dreadnaught, uses a nuclear explosion to cause a tsunami in order to wipe out the team. G.I. Joe vol. 1 #20 However, the team survives, and a squad led by Shipwreck manages to force Cobra's evactuation from the Dreadnaught, claiming it for their own. G.I. Chuckles, having gone off the grid in pursuit of Cobra High Command, infiltrates a Russian prison in order to gain information on them from a former Cobra bodyguard imprisoned there; he discovered that High Command was planning a conference at a Russian manor. Hawk deploys a new recruit to G.I. Joe, codenamed "Chameleon", to locate and retrieve Chuckles; however, when she finds him after five months of searching, Chuckles refuses to be rescued, still intent on going after Cobra on his own. Forked Tongue Scales The conference is attended by the Paoli brothers and Erika Le Tene, and the three attend a "performance review" for Erika with Cobra's high inquisitor, Crystal Ball; the inquisitor determines that Erika did not help Chuckles to escape, but that she is "weak", and allows the Paolis to do as they wish with her. Scales While the conference takes place, Chuckles escapes from the prison and makes his way to the manor, and is tracked there by Chameleon. Chuckles refuses Chameleon's aid, and instead asks her to rescue Max, his helper within Cobra; as she does so, she encounters an escaping Erika, who defects to G.I. Joe custody, having been tipped off to Tomax's plans to kill her by an erratic Xamot. Fangs Chameleon brings Max and Erika back to Chuckles' camp just in time to save him from a group of Vipers that have been sent to kill him, but in the ensuing confrontation Max — who has been brainwashed by Crystal Ball, his father — attempts to shoot Erika, forcing Chameleon to kill him. Chameleon takes Erika back to America, while Chuckles continues his solo mission to destroy Cobra High Command, but he collapses from his injuries before even reaching the manor; he is "rescued" by Cobra Commander, who wishes to recruit him into Cobra. Back in America, Chameleon quits G.I. Joe in outrage over Hawk's callous use of people as tools. Cold-Blooded In exchange for asylum, Erika shares knowledge of Cobra operations, and performs a mission for G.I. Joe by impersonating her half-sister, the Baroness; she also takes up the former codename of the woman who rescued her, becoming the new Chameleon. Cobra: Special #2 Hawk recruits a civilian to the G.I. Joe team, Agent Helix, thanks to her possession of an unusual ability known as total organic battlefield awareness, Special - Helix and also recruits private investigator Leonard Michaels to investigate the Coil, a religious movement with suspected Cobra ties; however, Michaels ends up brainwashed by the cult's leader Serpentor following Hawk's seemingly apathetic treatment of him, and willingly offers himself to be sacrificed to their deity, Golobulus. G.I. Joe agent Psyche Out finds a robotic arm that contains a malevolent, sentient computer virus, and is captured by Cobra while trying to transport it; he ends up sacrificing his life to stop the infestation from spreading beyond Cobra's underwater base. G.I. Joe: Infestation
In order to replicate the transponders that allow people to be teleported back through the M.A.S.S. device, G.I. Joe monitor sensitive sites for Cobra activity, and succeed in capturing one of their Vipers in the West African nation of Baranique. Cobra Commander realises that they have lost their element of surprise, and sends Arashikage leader Storm Shadow to investigate the situation. M.A.S.S. Destruction Part 1 Storm Shadow interrogates Baranique's president over the details, before killing him. Meanwhile, remote-controlled G.I. Joe drones in Waziristan come across a village under assault by Cobra forces led by Krake; the team uses the drones' weaponry to attack the Cobra troops, forcing them to retreat. M.A.S.S. Destruction Part 2 Using the transponder, Brainstorm is able to create replicas in the form of cards, and scans six Joes into them in the hope of being able to send them back through the M.A.S.S. device. Snake Eyes and Helix steal their cards from the Pit's vault, and take them with them during a Joe deployment into the South American nation of Verde; when a team of Vipers is teleported into the country, Helix forces them to activate recall to Section Zero, bringing the two Joes with them into the Cobra base. M.A.S.S. Destruction Part 3 With the base compromised by G.I. Joe forces, Cobra Commander has its self-destruct activated, blowing it up and sinking it into the Arctic waters, though Helix and Snake Eyes manage to escape with Orizama and Copperback. M.A.S.S. The Baroness and Cobra Commander move their operations to Section Twenty, where the Commander attempts to persuade Chuckles to join Cobra. Following an escape attempt by Chuckles, the Commander offers to let him kill Tomax and Xamot Paoli, the architects of his misery, if he joins; intrigued, Chuckles agrees. Sidewinder However, his agreement was merely a ploy to get close to the Commander, and when he gets the opportunity, Chuckles shoots Cobra Commander through the head, killing him. Rattler Though he intends to kill Tomax and Xamot as well, Tomax manages to get away from him; instead, Chuckles uses a nuclear submarine docked at Section Twenty to destroy the base and kill everyone on it, including himself and Xamot. Shortly after a report of the Commander's death is sent out across the Cobra-Net, the Hubble Space Telescope picks up images of Section Sabine on the moon's surface, and reveals to G.I. Cobra scientist Dr. Llund opens a Lovecraftian gateway to bring the Elder Gods through into the world. Crystal Ball, Storm Shadow, Interrogator, and a group of inmates of Cobra's insane asylum manage to stop Llund, though Crystal Ball — a worshipper of the Elder Gods — only stops her as he wants to bring them through properly, by finding every gateway. Having faked the death of the late Commander's civilian identity, the Cobra Council arranges a contest to become the new Cobra Commander, with the objective being to bring as much misery to G.I. Joe as possible, between 7 members of Cobra High Command: Krake, the Baroness, Major Bludd, Tomax Paoli, Vikrim Khallikhan, Rodrigo Vargas, and Oda Satori. Unbeknownst to all, though, Krake has had killed Satori over a year before and taken control of his operations, using Zartan to impersonate him. Over the course of the contest, Krake manages to kill more members of G.I. Joe than any other contestant; "Oda Satori" sends Storm Shadow and Zartan to destroy the Pit, killing many Joes including Brainstorm; the Baroness bungles an attempt at taking control of G.I. Joe's backup server farms, and is captured, eventually being rescued by Krake; Khallikhan and Vargas are killed thanks to G.I. Joe operations; Tomax attempts to assassinate Hawk, but fails and is thrown in jail before escaping; and Bludd manages to place a mole inside G.I. Joe and sinks their replacement command center, the captured Dreadnaught. The Council initially names Major Bludd as their candidate for leader, but when Krake's ruse is revealed, they revise their decision and choose Krake to be the new Cobra Commander. Cobra Civil War
For his first action, the new Cobra Commander brings Cobra out of the shadows in an attack on the country of Nanzhao, in the Golden Triangle region where he grew up. Taking advantage of the global opposition the Nanzhaoese regime, Cobra takes control of the country and destroys its drug fields before forcing an evacuation of all of its citizens into Laos and Thailand; it then drops nuclear weapons acquired from China on Nanzhao's largest population centres. G.I. Joe intervention manages to stop one of the bombs from being dropped, but the remaining five go off, irradiating their targets and rendering them uninhabitable. Major Bludd, Tomax Paoli and Serpentor, opposed to the new Commander's actions, attempt to gain the support of the Council for a coup with the help of information Serpentor has gathered on Cobra Commander's son, but the Baroness — acting on Cobra Commander's orders — tracks down the members of the Council and kills them. G.I. Joe agents Chameleon and Firewall notice the Baroness's actions, and to pursue the lead, Mainframe pulls the previous agent Chameleon back into duty under the codename of "Ronin"; Ronin manages to track the Baroness down and finds out about her actions, though she is unable to prevent the Baroness from killing her final target. When Serpentor realises what has happened, he reveals the attempted coup to Cobra Commander, pretending that it was solely Bludd and Paoli's idea; Tomax escapes to America and surrenders to G.I. Joe custody before Serpentor can act, but Bludd is forced to flee into the jungles of Nanzhao, murdering a United Nations soldier so that they will arrest him. Meanwhile, Storm Shadow — angry over the death of his oyabun Oda Satori — invites his old sword-brother Snake Eyes to rejoin the Arashikage and help them take down Cobra; Snake Eyes accepts, though Helix is the only Joe aware of the fact, with all others believing him to have died in Nanzhao. In the aftermath of the invasion, Hawk is dismissed by his superiors, with Duke promoted to Colonel and put in charge of G.I. Joe in his place; the Joes' operating budget is also slashed to 1/3 of what it previously was. To help circumvent their new limitations, Hawk calls in Sergeant Bildocker, a highly skilled "scrounger" capable of calling in favors to get hold of extra resources, on Duke's behalf. G.I. Joe vol. 2 #13 The reduced budget prevents G.I. Joe from mounting a planned rescue mission for the Cobra forces trapped in Section Sabine. Enter The Shadow Snake Eyes returns to the Hard Master and Alondra in New York, where he reveals to the Hard Master that he intends to take down the Arashikage from within. Snake Eyes issue 13
Using a "gift" of 700 million dollars from Tomax Paoli, Duke sets up a specialised, intelligence-focused unit to make use of their ex-Cobra assets Tomax, Chameleon and Major Bludd, the latter of whom is in a UN prison. The unit, headed by Flint, is stationed in The Gemini, a Las Vegas casino also "donated" by Tomax. The first lead they pursue, given to them by Tomax, is Cobra Commander's son Billy Kessler-Latta; A New Era Tomax's intelligence suggests that Kessler-Latta will be at a conference in Zurich, but Major Bludd gives the alternative lead of Kessler-Latta's residence in Alexandria. G.I. Joe Underground The intelligence unit sends teams to both locations, but through back-channels the Joes are unaware of, Tomax manages to poison both chalices, sending Blacklight to abduct Billy and Cobra saboteur Firefly to destroy the data stored on his computers in Alexandria. Hand to Hand The mission ends with Kessler-Latta in Joe custody but comatose, and his computer systems destroyed, leaving the Joes with proof that Tomax's intel was "good" but with no workable leads. Snake Eyes leads a mission for the Arashikage to attack a train that Zartan is travelling on, but the shapeshifter escapes. Snake Eyes subtly ensures that his five Arashikage bodyguards die in the process, something that makes another member of the clan, Rika, suspicious of him. Serpent's Shadow, Part One Rika and Snake Eyes attempt another mission to assassinate Zartan in his hotel room, but the Commander's irritation with Zartan's sense of entitlement has prompted the leader's aide, Savane, to kill the shapeshifter herself; however, Zartan had in fact disguised another man as himself, and manages to escape before Snake Eyes arrives. Snake Eyes knocks out Rika and pursues Zartan, managing to get into the cargo hold of his private plane as it takes off, and sets a bomb Serpent's Shadow, Part Two that destroys the plane and causes it to crash in the Australian outback, where Zartan is found by a biker gang, the Dreadnoks. Rika informs Storm Shadow of Snake Eyes' betrayal, but the clan's leader refuses to believe her; Rika writes to her son, Tomo, asking him to avenge her if she fails to kill Snake Eyes. Storm Shadow and Rika meet with Cobra Commander, where Storm Shadow tries to kill him, but fails and reveals himself thanks to a decoy left by the Commander. Serpent's Shadow, Part Three Snake Eyes intervenes and helps Storm Shadow to escape, though Rika dies in the process; as she does, she apologises to Snake Eyes, believing that she was mistaken about him. Tomo recieves her letter, and his teacher, the Soft Master — who has a grudge against Snake Eyes, as the ninja scarred his face as a youth — pledges to help him take Snake Eyes down.
